If you only get 1 level 9 spell, it should always be Wish. Read the first line of the spell description:
Wish is the mightiest spell a wizard or sorcerer can cast. By simply speaking aloud, you can alter reality to better suit you.How can you do better?
Maybe with a spell that doesn't have a 25,000gp price tag to cast it at all?
EDIT: Price tag ninja'd, I'd go with Time Stop every time.

Wish is actually better in a scroll for an emergency.
I would take either Mage’s Disjuntion or Time Stop. If you realy a lot on buffs, conj spells and summoning, the alter will serve better, giving you the time to set the battlefield and buff your companions with ease. If you are a more offensive caster, Mage's Disjunction will let you lower both their offence and defence by dispelling their buffs and making their magic items inactive. This will probably mean lower saves to, so you can dish out the pain with save or suck spells.

Ya, Wish is definitely the right choice, provided you have access to Blood Money to mitigate the cost. If not even though Wish is incredible I'm not sure I can recommend as your only spell when it costs 25,000 gp per use. In that event, I recommend Shades, which is sorta of like 80% real Wish if used for conjuration spell duplication, but with no cost since it get you access to a whole school (and can reduce casting times of longer conjurations to 1 standard action).
Other high picks are Time Stop (Me Time is Free Time), Shapechange, and Astral Projection depending.

So, in an upcoming build of mine, I'll have access to only 1 9th level spell... Which will be from the Sorcerer list.
So, my question to you is, what would you choose?
Please give a reason, although it doesn't necessarily need be a good 1. =3
Depends on your other choices.
WISH has the best utility.
TIME STOP wins battles.
MAGE's DISJUNCTION if your GM comes up with nasty tactics you need to counter.
However I would buy one or two of these:

Obviously it depends on your party, but for my Wizard the spell I absolutely have to have every day is Mage's Disjunction. I'm there to solve the magical problems and it is a "fix all the magic issues in your way" button. The barbarian easily handles things once I get the magic problems resolved.
I just want to say something in regards to Mage's Disjunciton.

I don't know how your GM is or how your group plays but my group has a social contract about certain things. It is understood that anything players use can be used by the GM. That includes Mage's Disjunciton. Players stand to loose a whole lot more from a Mage's Disjunciton than NPCs do. So while it's a great spell, use with caution. As a GM I have outright told a player his use of Mage's Disjunciton would result in the NPC using Mage's Disjunciton on the players if he chose to continue with the aciton. He recanted and did something else instead. There are some cans of worms you should consider carefully before opening.

@CWheezy: Rolling a 1 on the save, or targeting an item directly both still destroy the magic item.
@Claxon: We had the same deal in our last 3.5 campaign, a few years back. And it wasn't a meta-game situation (well, not entirely). It was a campaign that went into epic levels, with lots of scrying and masterminds.
We thought of it as an uneasy, unspoken truce: everyone wanted everyone's magic items (artifacts in particular). However, if even one person started pulling out the disjunction, it was the equivalent of starting off a nuclear winter.
It made sense in campaign, as much as it did in gamist terms.

With regards to the OP; the fact that you are looking at a single 9th level spell means you will want the most versatile spell to be able to use.
Shapechange, Shades, Time Stop, are all good. Wish is obviously great, but the price tag is a little much.
Gate is another great one, simply because it dual-useful (planar travel and calling), and the 2nd function can grant access to a wide array of called creatures (tho this is also a bit costly).
I recall reading an Epic storyline that involved some pretty massive evil outsider invasion. At one point, one of the caster basically said "Screw it" and Gated in a Solar and just showed him what was up, setting off a cascade (Solars gating in Solars) and let them deal with the mess with extreme prejudice.
On the flipside, if all you have is time and money, then Greater Create Demiplane could be the most fun. In fact, with careful creation of the demiplane, you can tweak time in your favor! One of the best "end-game" spells for sandboxy, tooling around style gaming. Not so hot for adventure path or "Save the Princess" gaming.

Really good point. Definitely adjust your choice according to your GM as well as your group. My GM is gunning for us pretty good, so it's actually the reverse in our group! We had to deal with getting disjunction launched at us first, and were very grateful when we had access to it so we could get past prismatic walls. All in good fun, our GM is great at making things enjoyably challenging, but disjunction is definitely a necessary tool to have available.

I think it would depend on your DM. If he or she a by-the-book dude(ette), or one who likes to pervert your wishes, one of the other choices would be best.
On the other hand, if he or she loves to indulge your flights of fancy, because they're cool, Wish is the way to go.

Pretty much this. If you don't want DC 30 presistant stone to flesh thrown at your party, don't do it yourself :).
Of course it strongly depends on the group and what they find is fun.

My choice would be from the following:
Time Stop - for casting your precombat buffs hard to beat.
Mage's Disjunction - Ultimate get rid of the other guys buffs (or worse, but there's the flip side others have mentioned ... )
Shapechange - For the polymorphing caster this is the ultimate in versatility.
Gate - As Kaisoku says great for travel or calling (note you can potentially call Anything or Anyone up to twice your HD.
Wish - The most versatile and potentially powerful spell around, period.
Meteor Swarm - Just cause I like blasting ... and what's not to like about a spell that is range touch, partially non-elemental and can do 32 total dice to one target if you like blasting.

As mentioned above Wish, Time Stop, and Disjunction are all SOLID choices that none will question..
But...for a little twist: Shades. It says: This spell functions like shadow conjuration, except that it mimics conjuration spells of 8th level or lower."
...so you can cast heal. If you have a solid divine caster then maybe this isn't a bid deal. Conjuration has a lot going for it.

Personally I would be tempted to take Time Stop. It allows for all sorts of different set ups and emergency moves. Shapechange is a close second for more together with Gate and Disjunction.
Assuming you are a level 18 sorcerer I would retrain into as many expanded arcana feats as you can you grab whatever extra level 9 spells that you want.

If your GM has Mage's Disjunction and you do not, you are screwed.
Get Disjoined, use favorite curse words, cast your Time Stop and you should now have 4 to 10 of your favorite buffs ready to go (you do have Quicken right?) ... and more curse words as the dragon being a sorcerer hits you with Disunction again :p and you cast Time Stop, mutter about uppity dragons, rinse repeat :D

I would choose shapechange for best option. The versatility is simply amazing. Time stop, gate, and shade are all great choices as well.
However, the spell I have been thinking about lately is crushing hand. Just a fun spell. It may end up being the first 9th level spell I pick up for my current character when we get to that point(Wrath of the Righteous campaign).
