I am having trouble picturing this waterfall. I somehow thought the fall was terminating in this room, but now it seems to start here and fall into the depths of the dungeon. I am not sure where the two feet of rubble is.
Lybram hangs back as the wolf and rogue head forward to investigate. "Erastil be with you and guide you." casts resistance on joseph
Lybram pulls out his rope. "If you tie this around yourself we can pull you back should the unexpected happen." Lybram offers his rope as a precaution.

Lybram asks, "Could someone use some magic to see if there is any magic afoot around this waterfall?" lybram asks for someone else to cast detect magic, but lybram would hold the rope/safety line as first priority.

Lybram is correct, and I've updated the map to make that clearer.
Joseph approaches the rubble dam, his training keeping him upright despite the current. His half-elf sight pierces the shadows in the room past the dam and the waterfall, and he can see a couple of mostly-submerged doors off of the room to east and west. The room is full of water, but he can't tell the depth-- the cascade of water falling into the room churns up silt and other filth in the water, creating a murky mess. The water reeks of dead sea life. Directly opposite from the waterfall is a small glowing spot that occasionally spits out clean water, but it's not enough to reduce the opacity of the pool in the room.
Alton realizes that the glowing spot detects as magic, with a conjuration aura.

So is the water flowing from the other room into the room we are in, and the source of the water seems to be that portal spot in the opposite wall? Or is the water flowing from our room into the portal room and if so what is the source of the water in our room?

The water is flowing from your room into the portal room, and the only source of water you've seen upstream of the waterfall is the larger portal in the room where you fought the large water elemental. If you're wondering how it is that about 120 gallons of water a minute (the average output of the larger portal) can create a waterfall like this, well--look over there! It's the Winged Victory of Samothrace!

"I wonder if this was all constructed by that summoner we met at the beginning. Maybe the plan is to drown the spire and turn it into a watery paradise. Looks like the corridor to the east joins up with that room over there. And if the current is strong here, it will probably get a lot stronger in a choke point. Before we commit to that, let's check out the grates in the room we just cleared. Agreed?"

"Still not crazy about swimming into the dark holes covered by grates." "I thought we would check out all other avenues, but if you all insist, we can look in the grates." Lybram seems genuinely puzzled by the grates coming up again. " I thought we were looking for more useful items. We have doors to open just ahead." Lybram still seem nervous about the grates and pleads to continue here.
Still seeming nervous he adds, "Although they may be all connected." "There is that burp of water in the grate room and now we have a leaving waterfall." "Water in one place has to have water out another or the level would increase. We have not seen any significant change in the level while exploring." "Plus, going through these doors may lead to the same place anyway."
But regardless of the groups choice, he will remove his breast plate and readies himself for the depths by pulling out his dagger. Looking at the puny dagger he asks, "You all wouldn't happen to have a spear or something more damaging I could use in your treasure hall?" Lybram will leave his armor, bow and shield in the closet where the snorkels were found. He will leave Li'le Fella to guard the door. "Guard!" "I don't think you would like where we are going."
For his half vote, Lybram would like to continue forward through the doors. Again, I don't mind being overruled.

I would point out that you don't know how deep the water is in the room the waterfall drains into, and as far as I know no one has entered it yet.

Viridian scans the room, trying to determine the depth.
I am willing to enter the waterfall room, but not sure how all of us get to the doors or next, unless there is a drain?

Remember that anyone within five feet of the debris wall has to make a DC 5 Acrobatics check every round to keep their balance.

So as far as we know we have looked everywhere but this room and there is now no known option that doesn't involve us all swimming?
My thoughts exactly. Check what we can before preparing to swim. And the grates might lead to an imprisoned victim that could help us. Probably another violent water elemental or something nasty though.

Mrs. Book casts light on a convenient pebble and tosses it into the water. As it sinks it grows harder to see due to the siltiness of the water, and is lost to sight about five feet below the surface.
Just before it vanishes, though, it tumbles as if something large has moved near it in the water.

The frog swims along the surface; it's only gone a few feet, though, when something intercepts it. It looks rather like a mostly-amorphous blob of mud with a vaguely humanoid shape.
I'll run out the start of the melee tomorrow; it's not going to have much of a problem with the frog, but other things may happen depending on party actions and the like.

Knowledge skills are not a strong suit of a cleric. I think the gm was kind enough to hint that a retreat path is a good idea. And this way has no path. We should try the grates. If these two areas do meet, it will be on level/retreatable ground/water.

Aye, well glad I did not venture down there yet. The frog may spend its short life while we back up to the other rooms unless we can all deal with this mud creature on its own turf.

Viridian watches as the mudpile slams the poor frog.
Unless any of you have a way to deal with this mudman at range, I have no intention of ending up like my frog.

Mrs. Book--you're not in the room with the grates. You're in the waterfall room, looking over the edge of the falls, and the mudlord is in the room the falls drain into.
At this point your only other options are the grates or the passage west that seems to end up fully under water.
