I'm a new player and I'm having a tough time understanding all the charts.
First is there a spells known thing for clerics or do they have access to all of the appropriate level spells but are limited to what they choose for that day?
Second question is concerning the charts for spells per day. Does the chart mean that's the amount of spells I can prepare for the day or how many slots for spells I have and they each have their own number of uses per day?
My last question is also about the chart. At third level the chart for clerics show that I have 4 0 levels, 2+1 1st level and 1+1 2nd level spells. hen I ask my Dm he said I can't cast 2nd level spells yet until level 5 when i gain access to second level spells. So how does that whole thing work? And one quick addition does my 3rd level Cleric whose domain is healing have access to cure serious wounds?

A cleric knows all spells of a given spell level when he gains the exp level to cast it (level 0-1 at char level 1// level 2 at char level 3//level 3 at char level 5 and so on).He cannot cast spells whose descriptors are opposite to his deity/alignment, but otherwise knows all of his spell automatically.
Chart 3-5 shows how many spells per day a cleric can prepare/cast(he knows all level 1 spells, but he can only prepare/cast 1+bonus from wisdom if any+the domain extra spell).
I don't understand what your DM means with "I can't cast 2nd level spells yet until level 5 when i gain access to second level spells";a cleric can cast level 2 spells at char level 3//level 3 spells at char level 5//level 4 spells at char level 7 and so on

As for the Healing domain i'm not sure i admit.Usually Cure Serious Wounds is a level 3 spell level, so you need to be level 5 cleric to cast it.
The domain spell bonus list isn't very clear whether it refers to spell levels or to char levels, and i'm not an expert of clerics;the sorcerer's bloodlines bonus spell list specifically say the char level, so it is easier to tell at what char level you can cast a bonus spell.

Domains use the basic level scheme, the levels beside them are spell levels, you will gain Cure Serious Wounds at level 5 when you gain access to 3rd level spells.
As Gandal said your GM is mistaken as to the way spell levels work, as long as you have 3 levels in the cleric class you have access to the second level spells. Now...if your GM has made changes...you should ask him about that so that you know about any changes.

Either your DM seriously misunderstood rules or heavily changed them. You can cast 2nd level spells when your Cleric is 3rd level (unless your Wisdom score is 11 or less). At first level you get access to 0th level and 1st level spells, at 3rd level you gain access to 2nd level spells, at 5th level you will gain access to 3rd and access to another spell level every two class levels.
