Is Ninja / Scout legal?

I'm playing a Ninja and I intended for him to take the Scout archetype, but I've seen contradictory opinions on whether it's allowed or not. My resident rules lawyer (whom I more or less trust blindly) says it's not legal, as the Ninja is seen as a separate class, thus impossible to take Rogue archetypes. But, on lots of forums online I see people who say it's possible, and now I'm just terribly confused. I'd like to have a definitive answer I can point to when people question the build.
For what it's worth, he's now level 6. I'm playing Thornkeep with him, level 4 was with the Scout archetype, then someone pointed out that it wasn't legal. I played once more at level 5 as just a vanilla Ninja. I'm not supposed to play him before the next session of Thornkeep, so in effect I've only played him once without Scout. If I were to retrain back into Scout, would it still cost me Prestige? I switched out of it for free because I think if a build is illegal you can retrain him for free to make him legal, but if that was in error, I'd hate to spend Prestige to revert back to my original build and spend Prestige in the process. >_>

If you need any more proof that the Ninja can take any archetype that it has the right class features to swap out, the Advanced Class Guide explicitly states that Ninja is just a Rogue archetype:

So, if ninja is an alternate class, an archetype, thus you can´t play a rogue/ninja multiclass character (or a cavalier/samurai) right?

Correct (and that rule was explicitly spelled out when they were first introduced).
