You could just make his arm, if you wanna copy his melee style. Maybe using Figther brawler as your class. Treat his arm as magical cestus and change it's damage types around. You could take Eldritch Heritage to make it a Bonded item. Now you can keep modifying it.
Maybe you could be a Summoner having Alphonse(in his armor) as your Eidolon and use parts of his backstory.
A Transmutater wizard, who uses some conjuration spells to attack should be the closest to his alchemy, but it won't really bring you that close. The pit spells might be fitting Stone Call and primarily the Fabricate spell.
Oh and you have to be quite small, I mean really really short like a midget. Maybe play a gnome, this would fit such a little guy.

Multi-class monk (martial artist archetype) / wizard (transmutation specialist; enhancement sub-school) with absurdly high stats.
His bonded object would be his watch, obviously (could function like an amulet, taking up his neck slot).
His "mechanical arm" could be a transformative gauntlet with the storing property, as per a Glove of Storing, allowing it to store a magical spear.
I'd house rule that his automail limbs deals damage as per the monk's unarmed strike chart (perhaps even functioning as if he were large-sized). However, he would be unable to un-equip them. Thus, he would be susceptible to all sorts of spells and abilities that target metals. If either his arm or leg were to gain the broken condition, I'd rule that he takes penalties to Strength and Dexterity-based checks. Effectively, he'd suffer ability damage until they were fixed with a Craft (Automail) check; in the case of his leg sustaining heavy damage, I'd also reduce his movement speed. Were they to be destroyed, he'd be missing limbs (with all the penalties that entails).
He's easily taken the "Eschew Materials" and "Leadership" feats, with Al functioning as his cohort (I'd build Al as a warforged and take similar class levels and archetypes as with Ed).
He's also got to take the "Spell Mastery" feat so that he can cast his signature spells without preparation--spells like fabricate and interposing hand. In the later case, you'd have to re-flavor the spell so that the hand is made from stone and has the [earth] descriptor instead of [force].

I really like Detect magic's ideas but I would try to get gauntlets of the weapon master instead. That way you can store ten weapons in it and say when he summons one it's alchemy and one of them could be a punching dagger, which actually looks pretty freaking big in the UE, so it could be him transforming his arm.
Edit: This would be very expensive. 110,000 GP worth of expensive.

You'd do better shifting to 3.5e and picking up the Tome houserule set from the internet. That way, you can make Edward Elric without being dead weight to your team due to weak feat and spell choices. Of course, if you still want to stick with Pathfinder (though why would you?), there's always Kirthfinder here in the Paizo forums. Yes, I am not giving specific item or class advice. What I am telling you is that you'd probably need some houserules to make it viable to have the character in your party.

Personally, i already had the idea to make him in pathfinder. (as a level 20 character for a fight night thing.) I did 2 levels in monk, and 18 as emperyeal sorcerer. That way, wisdom is your primary stat for both classes. you end up with high wisdom (i realize as a sorcerer and at only level 18 you have significantly diminished spellcasting, but you're only going to use transmutation spells anyway for the most part. i made a few exceptions like icy spear, etc. because i figured if it's something flying out of the ground, it can be pulled off as tranmutation) You end up with evasion, high CMD, High AC (i think mine was at least 49, CMD was even higher due to the advanced combat training feat thing that lets you use character level as BAB for CMD) The reason high defenses matter is because Edward elric is very agile, he avoids taking most hits, which is why i built him that way. as far as his automail goes, there is actually a rather expensive item for that. Gauntlet of the weapon master. which can hid weapons inside of it. There is also a weapon that is basically a bracer with a blad coming off of it (in other words, you touch the gauntlet to release the weapon, and it's very similar to edward transmuting his arm to have that curved blade.) as far as spells go, like i said, i went with primarily entirely transmutation. I built him to be accurate to edward elric, not to make him as powerful as possible. but the fun spells are rock to mud and mud to rock, because you quicken the second one and you can trap people in a pretty big area chest deep in the earth if they fail a reflex save lol. Anyway, that's how i built him in a nutshell. Hope it helps.

Obviously, some adjustments would need to be made, both mechanically and in character. Will need to take most of their murderous tendencies and dial them back to be just misanthropic. And I have no way to reasonably do the whole regeneration bit in PFS.
But so far, I've gotten Greed down as an Invulnerable Rager, using beast totem for claw attacks. Then I've gotten Envy, either as a Brawler (Fighter Archetype), Brawler (class) or a Martial Artist Monk, and buying a hat of Disguise as soon as I have the money. I don't the others nailed down yet, so I'm open to suggestions.
I'll probably stick to 2003 version of Envy, seeing as I don't have any idea how I could get his true form to work properly in PFS.

This is probably not entirely what you were going for if you were trying to solely make these into playable character archetypes, but here is what I came up with in addition to yours.
(FMA Brotherhood):
Wrath: Male, Middle Aged, Augmented Humanoid (Human), Two-Weapon longsword Fighter. Don't know what level you'd be building, but either giving him boots of speed, or if you go Mythic, no higher than 1 rank and Impossible speed. If he's an NPC, go at least 12th level with Penetrating strike.
Lust: Female, Succubus, Abberant (Warped) Blooded Sorcerer, the long limbs and strange anatomy work well with that. She's beautiful yet strange, with a taste strong sense of subtlety. Her magics would be bent towards charm and manipulation.
Envy: Just a suggestion for him, but he's honestly a very powerful Doppelganger, he's perfectly capable of mimicking other perfectly and strong enough to have a beast shape too. With some Monk/brawler class levels to boot. When he transforms in FMA Brotherhood, he has a fear aura. (I never really got behind the whole dragon thing before.)
Sloth Due to his unusual size and absurd strength I'd say he's an Ogre, (Wild Rager} Barbarian. He probably has the Swift foot and Sprint Rage powers as well as all the ones allowing him to break things really well.
Gluttony I'd have to say he's able to transform into a very fat human. I don't know what character path I'd give him. Very high Constitution and lower his intelligence to 7. Maybe another sorcerer type with any spells having to do with pits and engulfing others. As a creature though, he's almost certainly a Dwiergeth.
