There are already two conversions for Curse of the Crimson Throne to Pathfinder out there. So not that much work. As to iajitsu focus, let me take a look at OA. It's been years since I cracked it open.
I think the focus on Mummy's Mask is that it rarely gets run since everyone wants to build a kingdom or go mythic or experience Gothic Horror. Rise is the first AP and everyone wants to play it, just like Against the Giants etc back in 1st Ed or the Dragonlance Chronicles...

What's so good about mummy's mask?
It's an indiana jones movie and it's amazing. Seriously. Come to osiron land of pharoahs, open the grand necropolis of wati, delve into secrets of the past that were buried under the desert and not meant to be known. There's even a trait for it belongs in a museum. It's great fun. The roleplay hooks are all witty banter, the adventure is firmly in the realm of believable bad decisions escalate to locally hilarious outcomes. We're tomb robbers. Tomb robbers for the local priesthood, but tomb robbers. Draw your own conclusions about how this turns out. (Hint: Amazing.)
As an example, Wrath of the Righteous kicks off with a long boring trek as a consequence of other people doing dumb things. Mummy's Mask kicks off with you explicitly planning on doing the dumb things. Everyone should play it.

Background skills are designed for your pre-adventurer learning. IE primary school, apprenticeship, dragon taming, moisture farming, that sort of thing. Ultimate Campaign's Background is a nice random way to determine your character's pre-adventurer existence. IE, a moisture farmer who is really the hidden son of a galaxy spanning tyrant, a lost princess raised by moderately musically inclined forest animals and 7 lonely dwarves with emotional or psychological issues like narcalepsy, or an exotic dancer that fights crime at night using the power of her femininity and guns.

Other Questions: Hero Points? Background Skills?Hero Points are fine. I'm not a big fan of Action Points from 3.5 because you can use them to imitate feats or save spells, and your poor schlub foes have enough issues with Pathfinder's higher power level without them. Background Skills are also allowed. Most people aren't born out of the womb fully equipped at birth ready to go adventuring, so you had to do something while you waited for faith to grant your first dagger and push you out the door towards adventure.

And as for the Hexblade, there is the hexblade variant of the magus that gets witch hexes and access to all curse spells, plus there is a Pathfinder conversion of the hexblade itself. You can also dump the familiar for the Dungeoncraft book option that allows you to take a spirit which acts as an indestructible short-range auto-debuff that you designate on a target.

Starting at a Later level is doable, you just need to play it kind of like we are a replacement team that is coming in after a TPK. Perhaps those selected should agree to have been from an Adventurer's guild and we are guildmates and friends of those who died along the way. So we are jumping in later sure, but we could have a summary of whats going on till then.
Also gestalt is totally doable, so long as no one is minmaxing their abilities. You still have the same action economy. So a fighter//sorcerer is still only gonna be casting 1 spell a round, or full attacking a round.

Those things are still capped at what is possible in a normal class. Its not like if you went Barbarian Bard that you get a d12 and a d8. You get a d12, which while really good is still doable for anyone picking up a barbarian. Saves are the same. Resources are the point of Gestalt, getting more resources to have access too. I personally like Gestalt only because it makes it easy to fully develop character concepts and no pigeonhole characters into one slot. Oh the ranger is good at using a bow, but can do jack when it comes to melee if he specialized in bow. Where as maybe your character is naturally good at archery but spent time honing his skill with a sword so not to be caught off guard. You rarely in fantasy find someone who is that over specialized. Legolas for example is a bow fighter mostly, but he was still very good at using his twin sword shorts.

Starting level 1 While starting at higher levels might work for some APs, I would rather not so that I can generate appropriate encounters for a 6 man group. Plus I have found that it takes people longer to build characters the higher level you go and equipment purchases even longer. One of my last groups started out at 10th level and it took 9 hours for them to finish picking gear. As for gestalt, that adds even more work since the temptation to avoid optimization is low in today's day and age. Now everything is at +2 CR and the chances for PC death become high. Some might argue no pain no gain, but I want to avoid repeated TPKs similar to the last time I ran Kingmaker with the same above character creation rules.
However, I am hopeful we can avoid the silly things like charging grizzly bears at 1st level.or using command spells on them when they're language dependent, or digging holes below a lake and flooding a corridor. That sort of thing.

There is also the Paizo alternative that uses the magus as its base and allows you to get witch hexes and any spell with the curse descriptor added to your spell list.

PFSRD20 also has a 3rd party Warlock, and you can use the 3.5 Warlock straight up from Complete Arcane with the typical skill changes and 1d8 HD. The main differences for the warlock are this. Arminass' changes focus on converting it into a 6th level spellcaster class with arcane blast as its focus, while the 3rd party one allows you to pick your invocations from normal spell lists. If you go with the straight 3.5, you can use invocations from Complete mage, Complete Arcane, Dragon Magic, etc.

Yup Flaws are allowed. Two Flaws, and two drawbacks for traits. Obviously you'll want to avoid flaws like chicken-infested etc from Dragon. IE for those that don't know, flaws act like drawbacks but get you feats.
Ah the Factotum. Sure. It's the do everything but not well class and font adds more points to its abilities. Knowledge Devotion is fine as well since you can play the cleric wizard memorization guy from Heroes of Horror to get the same abilities I never understood why you shouldn't get bonuses from knowing stuff about your opponents. Am I aware of its basis of optimization? Sure, but then the advice forum for Paizo here turned into the optimization forum a long time ago.
A hint on character creation. I'm looking for characters that the players enjoy. Ones that have good roleplaying hooks and mechanical abilities as secondary. If you want to be the DPS I AM BARBARIAN Lion Totem 8 attacks a round TWF super sneak attack rogue, then go for it. However, that's only really fun in the entire I kill you in one round piece. The great joy of Pathfinder is also its greatest woe, which are options. But then if I was worried about that, I would play Original D&D and everyone has a rogue with 1d4 hit points a level and a dagger with a 7 Con, or the 1 spell a day wizard with a 5 Con and 0 hp, so he's unconscious all of the time.

I know a bit of basics about it and it is my favorite class. I was thinking of doing a character who is more the bookish nerd who is not very good physically but is very friendly and very smart but he has read all about adventuring.
