            I'm currently thinking up a way that I can ensure that the terrain is very important to pay attention to, without having the tediousness of needing to roll every single jump, manage those who believe in the illusion (for every single jump), and check the floor boards all the time. If you have any suggestions, I'm open to hearing them. I'm currently considering a 'one check per floor' option.

            I think that's what's going to happen. Everyone will make a single acrobatics check per floor. I think the DC will be 4+ the number of dangerous 5ft sections on that floor. Andreste will also be making an Engineering check to discover literal pitfalls.
Order should still be important. 
The frontrunner should be someone nimble, in case Andreste doesn't discover all the risky sections on the floor. If they're small, there's a chance they'll walk over it without falling, as Aggah has done so many times I lost count. So you may want to consider their size as well as their reflexes. 
For the ones suffering from the illusion, staying close behind and just following along with the others should be okay. Might be tripy trying to trust someone who's telling you to just jump into the void. In such situations I might add a Will save to their acrobatics (if applicable). This would only occur in situations where they would be making an action that they believe would do them obvious harm (like jumping through a gap in the staircase because someone says that the staircase is actually there). Penalty might just be falling behind, like by half a floor. This might play out in combat, but is more important as a waste of time.
Combat will have to revert back to the original rules, because someone may very well run over an unknown section that could give way during their turn.

            Andreste has feather fall prepared, so if she follows the goblin looking out for things he misses and she misses something, she can keep her fall from bring fatal--once anyway. Also, she has multiple ways to travel through air or stone to catch back up in a hurry.

I'm noticing that the numbers for your animal companions aren't adding up, for different reasons. 
Furnok, I noticed that Bacon's damage is way too low for his strength, and it looks like his BAB is too high. I'd recommend you go over his build to see where the errors are. As a suggestion: I recommend changing his improved initiative feat. His initiative is meaningless, since I always attach animal companions on their master's turn.
Cleo, I think you're well aware that Aggah's numbers are a nightmare, due to attempting to homebrew a goblin animal companion on an auto-complete d&d software. If you can rebuild her by hand, I'd really appreciate it. If not, I can do her stats by hand and send them to you.
I haven't gone through anyone's stats with a fine-tooth comb. It's not my style. However, I'd hate to see you guys shoot yourselves in the foot by mixing up numbers.

Seems his damage should be 1d8+5 due to str. As for Bab..Hmmm..

            @Fox ...sorry bout the inaccurate dagger damage. I did not have the thrown dagger attack routine saved to my character sheet and was posting that on the fly, not accounting for the small-sized weapon damage and started with the base damage of a medium-sized weapon.
When raging vs a target that has previously attacked Wabbit his base weapon damage goes up one size category 
small dagger 1d3
small dagger with dutiful strike 1d4
I've added that attack pattern to my character sheet to avoid making that mistake again.

            We killed Nualia, who Maria attacked wayyyyy back in the first book. You remember that hellscape battle where there was a trap in the middle of a super clausterphobic hallway, with one team on either side? That one.
You climbed up a level using your grappling hook. A creature a floor above you keeps trying to shoot you with a crossbow, and you keep dodging.
