Is there a way to tell whether these blackouts are mundane (e.g. poison) or magical (arcane/divine)? Affecting the entire crew would be some potent magic indeed, so poison seems likely.

"It seams we have been misthinking this. Perhaps our members of the watch are not to blame for leaving their posts." Turning to Anera, Febida asks, "Have you noticed anything off about the crew? Whispered conversations that end when you get within earshot?"

Noting Anera and Thanzeril's symptoms, and accounting for biological differences between races, you conclude some of the crew has suffered from poorly prepared food.
"Azuetta told me she was pretty upset that Sephirel didn't accept her services three days ago. Ha, she gets so upset when she doesn't get what she wants."

Shira Acidaxe serves as the ship's cook. This dwarf has seen better days: She wears an eyepatch, her left ear is clipped off, her teeth are reduced to sharpened slivers and she has spent the last two months in a rather bad mood.
"Hmpf. What do ye want? Captain mentioned you had a few questions for meh."

Well, what we want is to find out who's responsible for the death of the passenger we all agreed to protect. Has anyone else been helping you prepare the food, or are you all by yourself? Have you seen anyone tampering with any of the stores? We've found out a few of the crew were poisoned, likely from something they ate.

"I was cleaning the dishes so I could go to sleep early, alright? Leave me alone." Shira waves Rolando off.

She is obviously lying (she made a Bluff check of 1, lulz.)

The dishes in the galley are old and dirty. You'd say they haven't been washed since you departed from Absalom.

I didn't insult your cooking, and I'm sorry the crew doesn't appreciate your...skills. But when you lie it really makes it look like you had something to do with the murder. Those dishes haven't been washed since I was beardless. Concocted Libations to Die For, huh? What was in those vials? Tell us true and we'll sort this out. But lie again, and we're taking you to the captain, kicking and screaming if need be.

Whenever you deal nonlethal damage you can make a Demoralize attempt as a free action and, if successful, the target is shaken for a number of rounds equal to the damage dealt, not just one or two rounds. And the icing is if you crit the target is frightened for a round, then shaken afterwords.

Combat Over
Thanzeril finally opens the door, his elven blade drawn. "W-what's going on?" He notes the unconscious dwarf and nods. "Let's restrain her, then."
Taking a closer look at the galley, you notice many filth-encrusted dishes, clearly not washed in months. Whatever Shira did earlier, she wasn't washing the dishes early.
Looking through the galley, you notice a crate labelled "Pickled Oysters" containing alchemical ingredients and emptied vials.

Wand
1 Dose of Belladonna
Among the cookbooks in the galley, you notice her alchemical formula book as well as one entitled Concocted Libations to Die For. This book describes all sorts of poisons and easy-to-cook dishes that can easily hide the poisonous taste.
A few minutes later, Shira wakes and spits some blood on the deck. "I would have gotten away with it if it weren't for you meddling kids!" What, Dwarves live long, you're all young compared to her.

Thanzeril, the dwarf was mixing poison into the food. That was why you lost consciousness. You didn't fail in your duties, a treacherous crew member attacked you without your knowledge. You are a loyal bodyguard and my superiors can use someone with your talents. How would you feel about working for the Sovereign Court?
"That does sound tempting." Thanzeril ponders. "I still need to answer for my duties when we return to the Spire, though. I will keep in touch with you, Rolando - the Spire cannot stay closed forever."

Oops. Yes, you were told to find Killik, not Mallick. First Mate Marzark Malilk found the body and told you to find
"I exactly paying attention. People run around here all the time. I don't have good eyes and ears like you. I heard Azuretta's stupid giggle before the Captain called us, but I'm not sure when."
