Scenario 2-3A (and several others) has the following reward (or similar):
Each character chooses weapon, spell, or item and adds a card of that type from the game box to the cards acquired during this scenario. Adventure Card Guild characters may choose a bonus deck upgrade.
If you choose to keep the weapon/spell/item you drew from your deck box does it count against one of your upgrades or not?

You don't draw a card from your deck box at all. You draw extra cards from the Mummy's Mask game box and add them to your acquired cards. You then pick acquired cards as usual, except going through twice.
This seemingly conflicts with page 9 of the organized play guidelines:
Earning Scenario Rewards. The procedure for earning
scenario rewards (and adventure rewards, and Adventure Path
rewards) follows the standard rules with a few exceptions. If you
are rewarded with a card from the box, instead take a random
card of the same type from your Class Deck box. The card’s
adventure deck number cannot be higher than that of the
scenario you completed. For example, if you just completed a
scenario in Adventure 2, and the scenario reward was a random
item from the box, take an item from your Class Deck that has
an adventure deck number no higher than 2. (If you don’t have
an appropriate card, you do not receive that reward.) Record the
rewards you received on your Chronicle sheet.
So if you're supposed to grab cards from the game box, what does this section refer to?

The difference is subtle and explained in the "The Box" sidebar on the same page:
When a game element other than a Reward says "the box" it means "always the main box, never your Class Deck."
When an ACG Reward says "game box" it also means "always the main box, never your Class Deck."
When an ACG Reward just says "the box" it means "your Class Deck when playing ACG-style or the main box if playing normally."
The text above specifically says "game box", so it comes from the game box. If you have a reward that just says "the box" (many of the Season of the Shackles rewards, for example) then the text you quoted applies and you take a card from your Class Deck.

Now that you mention that, I've got a related question. The following applies only after getting the scenario rewards:
Upgrading Your Deck.
[...]
Begin by sorting all newly acquired cards by card type and
place them in the center of the play area. (You can identify new
cards by the Adventure Path logo in the upper right corner.) If
the number of cards in the play area is less than the number
of players, roll 1d6 and consult the table below. Add a random
card of that type to the play area. Continue rolling and adding
until the number of cards is equal to the number of players.
By RAW, that means if you fail to gather at least one boon for each character, not everyone will be able to utilize the second deck upgrade for rewards like the one stated above. Is that intended, or should you still draw boons until the amount of boons is twice the number of characters?

I suspect that the answer we want is this:
...If the number of cards in the play area is less than the number of deck upgrades needed, roll 1d6 and consult the table below. Add a random card of that type to the play area. Continue rolling and adding until the number of cards is equal to the number of deck upgrades needed.
I will confirm.
