The ley line and the skull and candle are two different things. You don't need to use the ley line to put the skull back at its place You have to hold the candle next to the skull and to do this you have to find it ;)

Since there are no special boons for applying the Chronicles in a row, you may do as you like. We are already playing the higher tier so a level up would not change it.
