Lia steps near Craggark and thanks him for his warning, "I know I was in danger, but so was everyone. I had to help. Thank you for your warning though, I appreciate it."

OK here's what happed with you guys when the following events happen: Craggark drew an alchemist fire and moved to the door to listen, Lia looked around the whole room including the rafters but saw/heard nothing but shadows and wind, Torvald got off one cure on himself for 5hp, Jamir helped drag a dogs corpse out of the way (his rapier in hand), Jawhar went outside(move action) bent down picked up the chest (move action): that's where you guys are when the second part of this fight starts I'm moving Jawhar slightly: you may move him, anywhere you like on your turn Jawhar(but let me know what you do with the chest..dropping it is a free action but it might contain fragile stuff) .
Suddenly from the rafters sudden movement erupts and a deluge of arrows comes raining down on your group!
goblin 3: 1d20 + 4 ⇒ (4) + 4 = 8dmg: 1d4 ⇒ 1 aimed at Craggark
goblin 1: 1d20 + 4 ⇒ (15) + 4 = 19dmg: 1d4 ⇒ 4 aimed at Jamir

goblin 2: 1d20 + 4 ⇒ (20) + 4 = 24dmg: 1d4 ⇒ 3confirm: 1d20 + 4 ⇒ (3) + 4 = 7 aimed at Torvald
(GM is ruling the smaller gnome would have had soft cover from her position near Craggark, therefore the goblins choose an easier target for their first volley)
Both Jamir and Torvald are pierced by the sudden arrows coming from the rafters 11-12ft above them. All of you can hear the chattering of evil little goblins snicker as the position themselves for further shots. Before any of you can so much as move one of the goblins gets of another shot.
goblin 3: 1d20 + 4 ⇒ (6) + 4 = 10dmg: 1d4 ⇒ 2 aimed at Craggark
But the third arrow shot Craggark's way, falls short.
It's Craggark's turn; here's initiative order (bless is still up):
1. Goblin 3
2. Craggark
3.Goblin 1
4. Torvald
5. Analia
6. Jamir
7. Goblin 4

9. Goblin 2

As long as they don't move the goblins will not be flat footed (weird I know)..
Craggark arcs a perfect throw at the goblin nearest to him with alchemist fire. At first the evil little creature thinks Craggarks shot missed high because of the angle of the shot...However, Craggark aimed for the support beam directly behind the goblin and it careened off the beam in to the back of the head of the creature. He had been about to check over the heaped debris with an eye for clues to Skagni's whereabouts, but now he inspects it quickly as a possible launchpad. Quickly dropping his buckler and pack, Jamir takes a step back to get some room (10'), sheaths his rapier, and lets out a loud whoop.

Now, that is just plain racist. I know Craggark is a half-orc, but I've never seen him eat actual trash. Perhaps some things that should be in the trash...
Moving back inside to try to smooth down whatever crisis is brewing, he immediately notices Jamir hanging from the rafters and the bodies of several goblins on the floor.

I believe the wounded are Craggark, Jamir, & myself, since GM said I only got off the first heal during before the goblins attacked.
Flourishing Craggark's wand of healing, Torvald tends to everyone's wounds.

[dice=Torvald]1d8+1
Torvald Jawhar already channeled, so only Jamir is injured. You only need to mark off one charge this time.

You guys look at the goblin's bodies, listen to the door, inspect the refuse and look into the room with the stairwell. In all instance you see or hear nothing significant.

Jawhar retrieves the chest and is finally able to "safely" hide it under the debris in the SW room Hoping my previous perception roll will still count for detecting any traps in this room
He returns to the group and confers with the others.
"Well, we're in the brewery and the note said to look beneath the brewery. Has anyone found a way to go down?"
He listens to the replies.
"Ok. There are two doors left to explore. Let's pick one and remain vigilant. I am going to guess that stairs down into a storeroom, or whatever else would be found under a brewery would be near that bar up front.
I vote to examine that door first."
Jawhar transfers the Light spell to his shield, and waits for other opinions.
Edit: By transfer, I mean that he casts Light again, which cancels the original List spell

"Oh, that's RIGHT," the half-orc exclaims. "We're supposed to look UNDER the brewery!"
You sound really dumb right now.
"Um, yes," Craggark mumbles sheepishly. "We should check out whichever one you guys think is the best."
The frostkin catches Lia's eyes and smiles.

Hoping my previous perception roll will still count for detecting any traps in this room
there are at least 7 separate distinct sections of this room (3b) those sections would be the refuse pile on your side of the wall, the pile of junk on the other side of the wall, the vats the tables around the corner, the center of the room, the door to 3c, the door to 3a, and we've already dealt with the rafters. Likewise 3C and 3 A will have multiple distinct area's; am I to assume the rest of the party remains still, while Jawhar spends several minutes going from area to area inspecting all the area's I mentioned? If that's not the case I'll need Jawhar to state what area he's inspecting and what the other players are doing. Unfortunately, I failed to edit out the trap marker so I've spoiled the fact that, there's a trap about. But, even that being the case, I really have no indication from the others that they are remaining idle, while Jawhar inspects the room; so I'll need specific actions from individuals to allow one roll for this entire room.
In the future I'd like to be a little more specific about what and where a character is looking for a trap unless they have an ability like " trap spotter " that allows for passive checks on larger areas. Saying something to the effect, "I walk strait to the door checking the floor and ceiling for traps the whole way"..would illicit one perception check. However, saying this, "I walk strait to the door checking the floor and ceiling for traps the whole way and then inspect the door for traps." would illicit two perception checks. I'm confident this is a fair and realistic way to manage perception. Also looking for traps on a door might not give away the fact that there are monsters moving around in the room behind the door, (although I might do a GM passive check for this due to your nearness to the door). I hope this clarifies how I prefer to manage traps. PS. stone cunning acts like trap spotter, for pits and traps made of primarily stone
*edit* I do realize Jamir has already inspected the nearest refuse pile and listened at the door to 3a. Both, checks came up with nothing interesting.

Glancing to Craggark and flashing a brief smile, "For now, lets explore the this upper floor before going down. I don't want to leave any threat to come from behind." She then moves over and takes Craggark's hand, pulling him over to join Jamir and the others at the southern double doors.
She refreshes the message magic on everyone with a few arcane words and gestures with a copper wire before they open anything.
If the time comes to recast mage armor she will, so let me know when to mark off another charge.

I checked the SW refuse pile for traps before hiding the chest in it. Let's say grid N4.
I then returned to the group in the center of 3B and am suggesting checking the door into the room in 3A. I will head that way if nobody objects, but I'll be busy for several rounds moving, checking traps, and hiding the chest, so others may decide to act in the meantime. Bless will certainly have dropped by the time I am complete with the hiding.

Ok guys it looks like your heading to the door into 3a who inspects the door? And then you do u open it if you find nothing?

Craggark heads over behind Jamir at the double doors. "Time to move, I think," the half-orc suggests. "Very strange to have both dogs and goblins guarding the same space - those two things HATE each other," the half-orc mentions off-handedly as he comes up.
More evidence of the quality of the writing in this scenario?
The half-orc draws a flask from his belt. "I'm ready," he grunts.
