That would be fun, but the question would be how much like the FFG rpg it would resemble.
Pathfindering WFB would probably be perfect for using the Background Skills option in Pathfinder Unchained. Maybe bring back the Deifling rules from Dragon magazine for when Magic is used. Hmmm, lots of options...

It wouldn't be exact, but a person could go through and reclassify the spells to match the Warhammer disciplines. But, with a little work, it can fit. It won't be exact, but playable.
Besides, I don't think magic in the role playing game lines up exactly as it does in WFB anyway.

Classifying the Arcane spells in to the Warhammer colours (plus High,Death etc) would need to be done, I think.
Most people in Warhammer are low level while a few individuals reach high level. These sorts of characters probably represent specialised prestiege classes.
A bit of work but most certainly doable.

You’d have a real problem conveying the grit of the world using D20 mechanics, if you want to play in the Warhammer Fantasy world pick up a copy of Warhammer Fantasy Role Play. Remember killing EVERYONE including the children in a village that has a Nurgule worshiping sausage maker is ALWAYS the right thing to do.

Doing a WFB game using Pathfinder rules I truly think is going to require liberal use of Unchained. The Automatic Bonus Progression rules can help keep the world a little bit more gritty mechanics wise. Also,this will make a PC with a flaming sword awe-inspiring.
Though, I probably wouldn't worry too much about magi items, PCs in a WFB campaign (with Pathfinder) would be akin to Heroes in WFB, which do I have a fair few magic items.
They key is going to be the GM taking the time to describe and push the grim nature of WFB.

You need a miscast table for all spells and spell like abilities. No other way gets the warhammer experience. Two tables, one for divine and another arcane.
Without that it isn't warhammer. Players also need to know that mutations cannot be cured (just cut off). Warhammer is dark, while pathfinder isn't.
