PF has two fun "bugs" in the undead rules: Fast Healing/Regen and Spell Like Abilities are now kept when made into skeletons or zombies, as neither template removes them due to not being in the wrong category (Universal Monster Rules put Fast Healing/Regen under HP and SLAs under SLAs, neither of which is touched by the templates)
Also of note is that zombies no longer require a skeletal structure, just a physical body.
Telepathy is also kept, being under languages (which I assume aren't touched so you can order them around), which can be useful
Sadly, it's still pretty unclear as to what has a skeletal structure or not, though on intresting point is the Purple Worm, otherwise an automatic "no" due to being... a giant purple worm, has a description that mentions chitin, so it is valid.

Tome of Horrors is 3pp, so their take is as good as anyone's on the matter. :p And quite frankly, doubling the cost would be a little steep IMO.
At the very least, it's good to know that we're on the right track in thinking that there should be an extra HD cost involved!

How 3.5 described the basic zombie as being something that rises not because of a spell, but because of latent magic in and around a burial site. Personally I have yet to figure out how someone raises Alchemical Zombies... though I probably just overlooked something somewhere.
Now then on to my suggestions:
Zombie Mount: your choice.
Elite Bodyguards/lieutenants: Graveknight, Zombie Lords, and Skeletal champions.
Walking Shields: Zombies, Skeletons, Bodaks(if you can access Abyss), and any other lower HD undead.

Umber Hulks if memory serves are copyrighted by WotC, but someday soon we might get a different named PF version of it.

This is a fun question and all, but how many times do you conveniently find corpses of red dragons. If you want to be OP, just take experimental spell caster and get the word of power undeath. This is exactly the same as animate dead, but there's no material component. Say hello to animating bloody skeletal versions of everything you kill :)

What creatures would you raise and as what?
I would create forty severed heads with the grabbing variant applied. All medium humanoid base races.
Why? To use their grabbing ability to weave their hair together forming a macabre floating throne for the PC. Next, I'll work on teaching them to sing...

This is good stuff.
Make them all female heads. And instead of singing, they do the gregorian chant as they parade the floating throne.
Lastly, make them bloody so that a single fireball cast wont wipe out your work.
Now thats good stuff

I make a bunch of 1/2 hit die skeletons (halflings or summat) and stick a necklace of fireballs on each one. When the time comes they will charge up to the enemy, voluntarily fail their reflex save against my fireball, and their necklace will go boom.
I'm an occultist necromancer. My GM allows my undead buddies to use node of blasting as a touch attack.

It's ultimately less damaging than the fireball version, but it has the advantage of a low investment cost. The nodes won't hurt my own dudes, so they can keep on blasting!
I may have found my new hobby.

Megaraptors as bloody skeletons (preferably made with as many bonuses as you can get them). Pounce + a lot of attacks is almost always effective. In the last game I ran, my players had a group that stayed with them throughout the entire two year campaign. Their effectiveness fell off somewhat at higher levels, but even at their worst, they made for awesome mounts. Raptor Force Four is now legendary in my group.

That reminds me of a plan I had to make a pit trap that squirrel skeletons couldn't or wouldn't climb out of normally and then fill it with burning squirrel skeletons that were left uncontrolled, filled at least to the point where every 5-foot square at the bottom was full of them.
Mostly to take advantage of the fact that I could fit more Diminutive creatures into a 5-foot square than Tiny creatures.
Kinda makes me miss fractional HD just thinking about it, though.
