Bregolas likewise silently dips into the water. Unfortunately, when he encounters a piranha (!) and tries to squelch it quickly, he makes a bit of splashing noise. Piranha in hand and squelched, he cautiously peers around to see if anyone has noticed him and, if so, takes a deep breath, turns to pretend he's going to swim in a different direction (away from anyone who spots him, away from the ship), dips several feet underwater, and swims underwater the rest of the way to the rear of the ship before surfacing silently.

Notice if he is noticed, and if so dip underwater and swim the rest of the way beneath the surface so as not to be visible:

Drawing my longblade I rush off her and the cyclone, when I see the guardsman offer assistance, My goodman, follow me and we shall claim victory on this day, briging fame to all the vigiles.

Tsukai continues to move stealthily, across the ship's deck, towards the captain's chambers. He examines the door for anything unusual or sounds from inside. He checks to see if the door is locked and will enter if all is good.
Perception: 1d20 + 4 ⇒ (18) + 4 = 22
Stealth: 1d20 + 7 ⇒ (15) + 7 = 22

Auryn, at the agreed-upon time, falls over in a heap as her eidolon disappears with a gust of wind.
"Oh...Oh...is it gone?" she asks.

Broglas swings himself upon deck but causes a plank to squeak as he lands. The man on deck starts to turn around but us quickly distracted by Arklore and Auryn's commotion. Brgolas and Tsukai slip below to the second deck, they search and unlocked cabin but find nothing. They climb down another deck and find a locked door.

Bregolas sighs. Not knowing how to handle this without making some noise, he looks to Tsukai. He points to the locked knob, puts his index finger to his lips, silently asking him if he can handle this quietly.
If not, Bregolas sighs again. Listening carefully for the sounds (or spotting the sights) of anyone nearby... hoping beyond hope that the deck and distractions above are sufficient to muffle out the sound he's about to make... the elf takes hold of the door handle and, stretching his body back, rams his body shoulder-first right into the opening edge of the door! He tries to do so in a way that breaks the locking mechanism itself, rather than shatter the door, by focusing his impact in that area.
If Tsukai can't pick the lock, Bregolas will break the door open!

Are there windows in the room that would allow us to enter from a different way or are there any other options to gaining entry? I wasn't sure if we noticed any keys in the room above us or if there are any tools that would allow us to pry the door open with less noise than bashing it?
Disable device is a class skill for Tsukai, but he doesn't have any skill points allocated to it

No. But there is a key mechanism. Perhaps a key could be located?

Tsukai searches area for any hidden compartments or possible keys that were dropped by an absent minded captain

Perhaps no keys but Tsukai did find some interesting toenail clippings. He would swear that one looked just like Venture-Captain Valsin but decides to keep that thought to himself

As Bregolas seems about to bust the door down, he kinda shrugs off the motion, pretending that he was just stretching a bit. He replies in a whisper, "Obviously. Yes... I was just about to suggest the very thing..."
Likely the key isn't here, what other rooms are available for searching? Here's check in advance (damn waste of a 20 on that Strength check, lol):

I maintain my Oscar winning performance with Auryn, wondering if the situation de escalates if the reappearance of Elves minus those forlorn ones that did stay behind is proof of multiple inhabited worlds and dimensions and if gravity is the only real known constant in the universe and who really killed Arodan, because, how do you really kill a god anyhow?

Bregolas stares at the door disdainfully. He considers quietly taking the door off its hinges... and if he thinks he can reasonably do it, goes for it.
Otherwise, he shrugs at Tsukai. "Perhaps there is another way in. Do you recall a porthole?"
Not sure if I can even use DD untrained or if it's allowed for certain low DCs, but... worth a shot before giving up:

As the party tries to figure out what to do, Tsukai spies the the captain once again engaged in the heated conversation with the woman on deck. He sighs and idly draws forth a hand from his pocket, sorting through a few items before placing them back in his pocket, Tsukai notices the tell tale glint of a metal key reflect a ray of sunshine.

Tsukai lets out an irritated hiss. I thought key would be in pocket. Now, how do we get key from pocket to key in lock? Tsukai discusses their dilemma with Bregolas, out of sight, in the lower deck of the ship.
If we get Captain to come below, we can grab him and key. We get papers then sneak away Tsukai scratches his scaly chin as he continues to think We could make some diversion at front of ship. Maybe captain come to secure important papers. If nobody come then maybe nobody hear if we smash in door?

Whispering back to Tsukai, the elf is likewise frustrated. "No. This mission needs to be done quietly, if at all. Capturing the captain would attract attention. We needed to be in and out without notice. We must abort. We'll have to take on the other two tasks."
After a brief pause, "Or come back later. After employing the services of a trustworthy thief, perhaps... which, of course, is rather oxymoronic, I realize. Or find out where his favorite brothel is, and make a 'generous donation' to the female who services him."
Bregolas is ready to stealthily escape the ship unnoticed, adding, "We'll figure it out later. Let's go." Unless Tsukai has another idea...

Unusually indecisive, the elvish soldier suddenly stops in his tracks before leaving. Turning back to Tsukai, he pulls out one of his smoke arrows.
"So... a diversion?" he repeats, with a slight smirk.
Once Tsukai and himself pick out suitable locations to wait and cover their mouths and noses with rags, Bregolas lights up one of his smoke arrows near the opening to the upper deck, to attract the captain's attention. He's sure to hide it from direct visibility (i.e. to the side of a stairwell). He lights up and jams a second smoke arrow very near the captain's door, ideally smoking the entire hall consistently but more thickly by the captain's quarters to imply the smoke's point of origin is his own cabin.
He waits in the concealed smoke, holding his breath, and listening for the sounds of hurried footsteps and anxious voices.

Auryn once again begins her distraction, with Arklore helping her act. The first mate once again takes notice but appears to be quite annoyed, both by the woman on the ship as well as the unwanted distraction. Bregolas, before the distraction, catches some of the conversation of the first mate. They seem to be haggling over tariff and duty costs.
Options here are to try and get key from first mate, break down door, or abandon task. What do you wish to do?

Tsukai lets out a hiss of frustration Smoke may cause many issues for us. Key in pocket may as well be in safe. We lose time and must act. Tsukai gives Bregolas a look of uncertainty I think you were right. Smashing door may be only option. We can try together and hope friends can do their part
