I'm happy to give this one a good push to finish on time. I once finished a PFS Pbp in five days, but it needs a good deal of pro-active posting by the player. Some good old 'if nothing else I'll try out the next door' type of clauses really help here. Also, let me know if I get too pushy, wouldn't want to spoil the fun.

I don’t know how the scenario is set up, but it seems there are a lot of different rooms to go through. At this point as a player, I’ve no idea of what direction is the correct one so I just chose one to keep us moving.

I’ve frequently interpreted the Significant Enemies rules as allowing a GM to call a fight. I would encourage you to do exactly that.

Before, I've divided SFS games into 'bring a gun', 'bring a screwdriver', and 'bring a communication strategy'. The characters you bring to each of those games matters, and the pace varies a lot between encounter types. In combat, there's a lot of sitting around and waiting for everyone to post, skill-related encounters tend to be faster with occasional waiting for a particular skill roll, and social games let everybody just goof off and post whenever they wait (and run in different directions).
And then there's starship combat...

I've done a couple of starship combats with Chadrah as Captain and one took a month. The other ship had to run because it was a stalemate I think... I don't remember well, it was a blur.

Starship combat works best when the GM has a template tracking things and players make heavy use of spoilers for their actions.
Anytime things are serialized in PbP, it greatly increases the time required. Unfortunately the rules for Starship Combat as written are heavily serialized. You need to work around this which often calls for players to be a little more loose with their actions and GMs to make certain judgement calls.
Do not wait for the Engineer to complete their action before the pilot rolls initiative. Allow Science Officer and Magic Officer to roll before their turn. Roll NPC initiative as soon as the round starts so that if the PCs have the lower initiative the pilot can move immediately.
If the Magic Officer is always trying to improve the pilot initiative, allow them to roll it for the next round while you are still resolving the current round.
Gunnery can go at any time, the GM just waits to resolve it until after movement. Most of the time you can guess which weapons will be in arc. I’ve had good luck when there are two gunners with one claiming highest damage weapon while the second takes whatever else is in arc. If it is potentially two different weapons, roll damage for both and the GM applies the one in arc.
Engineering can interfere with pilot movement, but since there is a pilot initiative that needs to be done the Engineer can often get their action done before the initiative is resolved. If the Engineer and Chief Mate are not diverting power to engines there is no problem.
Try as best you can to allow the players to post out of order, give the GM some leeway to resolve the actions in order in a way that makes sense.

Quick rules clarification. Sonic weapons and vacuum.
While I don't see anything in the rules book about them not working in a vacuum, before using my boomer rifle, can I check my understanding is correct?

There's some very rule-lawyerish interpretations that would disallow it, but I'm in the "rules don't explicitly state it doesn't work, so it works"-camp.
