Forgive me, I haven't gotten to run many campaigns above APL 10 and my players don't usually build/maintain stronghold type places anyway. I haven't read this spell for the 11 years I've run PF1:
Alignments identical: No effect. The creature may enter the area freely (although not by planar travel).
Alignments different with respect to either law/chaos or good/evil: The creature takes 6d6 points of damage. A successful Will save halves the damage, and Spell Resistance applies.
Alignments different with respect to both law/chaos and good/evil: The creature takes 12d6 points of damage. A successful Will save halves the damage, and Spell Resistance applies.
… what? So, a PC Divine caster throws that on a small building. What if some yokel comes asking for their help? Like, in one of my games running right now we've got a CG 1/2 orc cleric, and he maintains a modest shrine and home where he also works as a professional scribe and sells scroll spells during Downtime.
If for some reason this game makes it to APL 11 and the player has his cleric ward the shop with this... isn't it going to incinerate the average NG Commoner or Expert 1-3 that lives in the city the campaign is set in?
"Oh, here's a nice scrivener's shop. Let's just pop in and..." *foomp!* "OMG, my mom just opened the shop door and DISINTEGRATED in a beam of pure, white light!"
I mean obviously, the PC cleric might put a warning sign out front or something but... are there a lot of crazy insta-murder spells like this that are permanent wards in this game?

You could fork out the gold needed to put a password (or similar effect as described in the spell) on the spell to allow entrance without taking damage. Honestly, if the cleric casts this spell without regard to the consequences, that is just on them. The spell seems, in my opinion, to be intended to ward a PRIVATE place, not a public one.

For an APL11+ fortress owned by any PC's striving for Count Turtle Von GoAway status, Forbiddance, Mage's Private Sanctum, and Alarm are staple protective wards, and if you don't want these going off every time the milkman makes his rounds, you can designate that the spells' boundaries end 12 inches inside the door and extend 12 inches past the windows (to thwart any break-ins before they start). You might want to put up a clearly visible sign that says "premises monitored by Allied Universal Security Company - enter at your own risk - beware of warding spells and trained attack chihuahua enchanted with permanent Unliving Rage".
Maybe you could have a kiosk where all business is conducted at the edge of your property line (far from your wards), and then ward everything to your heart's content.

Why would you cast Forbiddance on a shop??? You wouldn't stay on the Good spectrum for long if you knowingly decide to cast it on a place frequented by people of all alignments.
That's the opposite of what you are supposed to do if you want to conduct business.
Forbiddance is for those times you really want to keep people out at all costs. Like for your CE cult hideout.

You wouldn't cast Forbiddance on a shop/kiosk, the kiosk is meant to be a place of business far from your wards and far from your lair. Your mansion/castle is in the center of your property, and that's where you'd put the wards. Put the Kiosk at the outside edge of your property (if you insist to do business there while not putting people in harm's way). There's all kinds of reasons for a Lawful Good person to put wards vs. Chaos and Evil but still want to conduct business there without harming the regular townsfolk, even if they ARE chaotic or evil.

Pretty obvious that this was designed for private areas not public. Considering it is a divine spell it would commonly be used to create a secure section of a temple. Treasure vaults, private quarters and any other area that is off limits to the public are going to be where it is used. If the religion has an inner temple that is restricted to actual worshipers that may be included in the area.
