I have a Cloak of Resistance +1.
I want to upgrade and craft a cloak of resistance +3.
The cost I believe would be 4000 GP.
How long time does it take to craft this?
It says it takes 1000 GP worth per day up to the base price.
So is the base price 4500 GP or 9000 GP? It will take either 4.5 days or 9 days long.

Time is figured from Market Price, not creation cost. Also you're allowed to leave expensive components out of the calculated time to create the item.
This is correct (and very worth noting for anyone confused about the language). It is kind of ridonculously confusing, though.

Basically, it hinges on this wording:
Creating an item requires 8 hours of work per 1,000 gp in the item’s base price (or fraction thereof), with a minimum of at least 8 hours.
This usually differentiates between "cost" and "price" - the former being what it costs to make the thing, and the latter being how much you pay at the store (usually double the "cost").
Now, that said, someone help me out:

Does... does this imply that economies of scale would apply in other areas? Because if not, that is a very weird and highly unnecessary (and confusing) inclusion.
That is literally the only place in the text where that phrase exists. (I mean, it also exists in the wording for psionic tattoos, but that's not Core or Paizo - they're literally just copying wording of a similar item.)
