What would happen?
Place a Dusty Rose prism (+1 insight AC bonus) into a
Shining Wayfinder (+2 Survival checks to avoid getting lost, cast light at will, cast prot vs evil once a day, and detect evil).
Then the prism gains the resonance bonus of +2 CMB and CMD (in addition to the +1 AC).
But now, I have to wild shape into a tiger to impress the little girl who loves tigers SOOOO MUCH.
When she hugs me:
1) Will the wayfinder have melded into my form (it does have a constant bonus .. although a damn weak one of +2 to Survival if I'm lost)
2) If it does, what happens to the ioun stone which definitely has some NIFTY constant bonuses (for later pinning and eating the girl if she won't let go of me)?
3) If the wayfinder stays, with Natural spell can I use the protection vs evil from it later (when the girl grows horns, wings, and starts to immolate me as it draws its vorpal sword and barbed leather whip), detect evil (which obviously I should have done from the start) or cast light from it(just cause its the only thing left I can do before I bleed out)?
All this meaning, is it worth it even to buy the shining wayfinder if I'm a melee wild shaping druid or just float the stone around my head?

Also when you insert an ioun stone into a wayfinder, it loses it's ability to cast spells. A normal wayfinder loses the ability to cast light due to the resonant powers, not sure which spell you'd lose via shining wayfinder.
Pg. 51 Seeker of Secrets:
"Unfortunately, the energy required is such that the magical properties of the wayfinder itself are diverted to power the ioun stone, temporarily negating the wayfinder’s normal abilities."
So your wildshape will definitely meld the wayfinder into your body as it is part of your gear. The constant bonuses will stay but as James pointed out I'm not sure if Natural Spell works with Wayfinder Spell-Like abilities and if the wayfinder even has those abilities due to the ioun stone draining it's power.

So really there is no advantage of a shining wayfinder to a normal wayfinder if you put an ioun stone in it. Since all of their powers are gone at that point.
And who wants to take the time before a battle to pop out the ioun stone, use the prot vs evil, then pop it back in, then wild shape. Seems silly

Yes. If you're not trying to pass as a real tiger, it may be best to take some items off of yourself, shapeshift, and then have the party dress you with useful items, wands, pouches scrolls, barding and saddles/saddle bags.
The wayfinders +2 to survival is a function of it being a compass. If you' can't use a compass you're out of luck. Have someone with opposable thumbs hold it for you.

The permanant bonuses stay (say the clear spindle ioun stone)

Natural spell is for spells only. Protection from evil isn't a spell, its the effect of using a magic item.
To do that, you need to follow step 1 (take the thing off) and then get the wild speech feat.

Which requires you to have only one non-cracked/non-flawed Ioun in a wayfinder and the rest are cracked or flawed in the other wayfinders.
