"Pool Strike (Su): A magus with this magus arcana can

In re: the bolded portion. So, since you have to be 3rd lvl to take this arcana, then you always deal at least 2d6 of elemental damage, yes?

The way I read it you can take it at any level. In no part of it's description does it say you have to be 3rd level or higher to take it. If you look at any of the level restricted arcana (ex. Quickened Magic) the level restriction is always worded, "The magus must be at least X level before selecting this magus arcana." Pool Strike just mentions that it gets more powerful past 3rd level.

You don't get your first Magus Arcana 'til 3rd level.
And I agree with Banpai, it's a pretty weak ability. Personally, I think it should have an every-odd-level progression, to keep up with things like sneak attack and bombs. It'll also give him a viable option for spellstrike at most any level.
