If the creature no longer seems violent against the party then Ryll will allow it to leave but will keep her bow aimed at it until it leaves the arrow in case it changes its mind...

Senma sees the fleeing creature and decides to let it live. "Perhaps this is its home and we invaded." he advises. "There is no need for another death if the creature wishes to flee and live."
The undine crackling hands cease their electrical torrent as he kneels before the slain creature and wordlessly makes the motion of the Mother Of Souls. He closes the eyes of the stinky humanoid and looks to his compatriots. "Shall we keep moving? Our target is clearly not in this room."

It made a retreat action. A 5ft step and after that provoking movement. It didn't attack this turn, however.
I don't see the creatures positions changed on the map; and I don't understand why the Roc would not also get an AoO

when I look at it the map still shows two troglodytes right next to Lissaya and her pet. I don't know what specific action to post with that information, but Lissaya is a bloodthirsty huntress and would insist her bird press the attack, adding a shot from her bow as well

I see. Still, the creature made a retreat so it's out of reach.
The lizard-like humanoid runs through the open door to the circular stairwell in the middle of the tower and disappears from sight.
Combat over.
Being able to focus on stuff other than humanoid lizard-like creatures, you take a look around. Racks for weapons line the walls of this chamber; above the racks hang various shields, pieces of armor, weapons, and standards on display. Most of the racks are empty, but a few weapons remain in place. A horrible stench fills the room as well, akin to the smell of rotten eggs mixed with the reek of an open sewer.

Once Harrisk is feeling better, he is going to hop on Goliath and pet his head. "Good job, buddy! Come on now and let's see if any of these weapons are useful."
They ride over and start inspecting the wall of weapons.

Most of the pieces are old and dull, but you do find some well preserved ones. One dagger made of what seems to be silver, and one light steel shield emblazoned with a leaping dolphin, and a banner depicting a bird made of living flame.
Both of the above-mentioned items are of masterwork quality, and might be valuable to certain buyers.
The shield's banner belongs to the Band of the Phoenix, one of Absalom’s most famous hunting lodges during the Age of Blades.

Watching Lissaya waste her time to chase down the stinky creature, Senma turns to the group. "Let's continue on. It appears the small one will kill anything and everything even fleeing creatures who have lost the will to fight."
As Elutheria asks about the items, Senma nods in agreement. "Stow them in your packs and we should probably follow her otherwise she might die and then her bird would be sad."

Lissaya growls and curses. "Its warning it's friends about us!" She hisses. "Now they will know we are coming. You should have killed it when you had the chance." She swears again.
I'm not upset at all; this is a new course of events for me replaying this module and it is interesting, but Lissaya is pissed and thinks you're all stupid

Harrisk hurriedly sticks the dagger in his belt, grabs one of the javelins and hops on Goliath. "That shield's too big for me. Someone else grab it!" You can hear his voice trailing off as Goliath chases up the stairs with the banner trailing like a cape.
"Lissaya, wait up!" Harrisk's voice echos down the stairs as he disappears from sight.

"If that is indeed the case then I believe whence next we meet the humanoid and it fights us it shall cease to breathe." Ryll says to Lissaya. Ryll then follows Harrisk up the stairs.

Elutheria grabs the shield and continues to the stairs like the others. She briefly diverges from the others to look down the stairs and see if there was anything valuable on the other side of the blockage.

Hearing Ryll's voice echo up the stairs, Harrisk brings Goliath to a halt on the third floor landing. Looking back and forth hesitantly from the stairs leading up, to the door in front of him he sighs, his mind made up. He gets off of Goliath, walks over to the door and inspects it for traps and tries to listen as best he can to notice if there is anything on the other side.

"No traps on the third floor. Lissaya's going ahead." Harrisk calls down to the rest of the group as he climbs back on Goliath.

Elutheria heads up the stairs again, but pauses to speak to those still on the second floor. "She may need our help." She keeps climbing, past Harrisk and to the fourth floor after Lissaya.

Harrisk and Goliath both turn their heads and watch as the others race up the stairs. "Wai--" "What abou--" "There's a door ri--". He lets out a heavy sigh and urges Goliath up the stairs. When he gets there Harrisk will put the banner in the corner and ready his javelin.

Senma gleefully follows along behind the Pathfinders as they move up the stairs. "If they know of our battle prowess, then perhaps the other creature is telling his boss to back down and let us search for our missing comrade!" he says hopefully.

Crude bunks line the walls of this room, which is filled with the nauseating stench of troglodytes. Within the room, the troglodyte that ran here from the lower levels is cowering behind one of the bulks. Three of his friends, however, immediately toss their javelins at whoever is standing in the door.

I am a bit confused by the map. I see us on floors one and two, currently (maybe you meant room 4?). I don't see any bad guys, though. SO I will just describe and if you can reconcile the map?
Kaa rushes in as his blood starts to boil. Starting bloodrage. When within 10 ft of the closest enemy, he slashes with his naginata.

it is slide 4. I moved you on that map. I would suggest modifying your action to include stepping 5' to the right so Elutheria can get a charge through the doorway
