I just upgraded to 10.9.4 last week. Seems to be working fine for me. I do not run too many programs other than the basic Pages/Numbers/Keynote, several browsers. I have had no problem running MapTools or PC Gen.
Here is a thought, try downloading one of the earlier versions - 1.3.b87 or 1.3.b86.
They are pretty similar. I am running the newest version 1.3.b89 right now without a problem. It is possible that it requires a newer OS X or Java. Try one of the older ones.

Hard to tell, but here is a Java 6 update from Apple dated May 29, 2014. Perhaps it will work.
Personally, I am starting to hate Java. Invariably it slows my computer to a crawl half the time, so I usually just block it and only enable it when I want to see something. Results in some gray boxes on my screen, but definitely speeds things up.

To import a map:
Map --> New Map --> click Map -- then find the pdf for the map and it should show up on top of the grass
To add a grid:
Map --> Adjust Grid -- then play around with the grid size and x/y coordinates to try to get the grid to fairly closely match the grid on the map
To add avatars/characters/monsters:
- You can click and drag from the web, but I do not do this.
- What I do is copy and save the avatar or monster pictures from somewhere to a directory, then
--> File --> Add Resource to Library
For vision blocking (which I think is easier than Fog of War, although both are pretty easy:
- With the map loaded, and the grid if you want one:
--> Click on the fourth (Fog of War) or fifth (eye/Vision Blocking) icon on the top left of the screen below the menus
--> Once you have selected this, choose which shape you want. Personally, I have found the easiest is to select the Vision Blocking, and then to just make a huge square over then entire map, effectively blocking the whole thing. Then using the square, or another shape if it is a strange shaped room, hold down Shift and then click/drag to unhide the room you want to show. Next, drop in the avatars and monsters, turn on the grid and coordinates (under View), then turn on the Show as Player (under the View menu). Next, do -->File-->Export-->Screenshot as . . . I usually directly export to a Google Drive folder. Then go to Google, open the file and click on sharing, this should bring up the actual http address. Finally, paste this to your Paizo post. Voila, map available for viewing by players.
One thing I started doing is exporting each file twice. Once with a unique name - Upper Level 5.png or something. And then a second time as Current Map.png. This way, I can always have the Current Map visible at the top of the page for easy viewing, but have a record of each map should I want to backtrack.

Hmmm, not sure whats up with that.
How did you find what Java you were using? I cannot figure it out, although I am pretty sure I do not have Java 7. Apple still has a Java 6 which they are supporting, unlike Oracle which stopped.

Ok, read through a few list boards. Seems you can have Java 6 and Java 7 installed at the same time and choose which to run. You should be able to go to the site I linked above and download Java 6.
I have not tried this, but here is the Apple Support page.

Yeah, I think version number is the number after the first decimal point in the build. Mine is:
Version 7 Update 55 (build 1.7.0_55-b13)
I guess you only really have to upgrade to 7 if you have sensitive info on your machine like financial or business stuff, right? It supposedly fixes the security vulnerability issues or something (and makes cool little self-signed things like maptools and hexographer malfunction apparently ;)

Hey if this is too stressful you can just postpone this game, or give it up. This is supposed to be a relaxing hobby and when it becomes more of a burden then it's worth you just need to step back for a little while. I can't speak for the others, but if you need to go on hiatus for a while I can wait and when you're ready to return I'll be waiting. If your hiatus turns into having to drop this game I will understand and bid you luck in your future endeavors.
