Round 1 retcon
Everyone wakes up! Andel identifies the creature as a boggard, just of a different tribe than the previous ones you fought. (Are you using the archivist ability to give bonuses?) Braelex and Relan retrieve weapons and stands up. Nalar gets up and casts a shield spell.
Krugulk Reflex Save: 1d20 + 2 ⇒ (2) + 2 = 4; fail, blinded 1d4 ⇒ 2 rounds
Choggi Reflex Save: 1d20 + 4 ⇒ (4) + 4 = 8; fail, blinded 1d4 ⇒ 3 rounds
Swamp Surprise Round 2
Init: D, Andel, Braelex, Choggi, Nalar, Relan, Vuloo, Krugulk, B
Suddenly, a wave of water rocks the boat and a large bulk slams into it causing everyone to stagger. (Reflex Save DC12 or fall prone since everyone awoke)
Exploding out of the water with a roar is a enormous serpentine creature with blue scales and a mouth full of teeth. It mounts on the front of the boat, it's rear legs grasping the hull of the boat and waves its forelegs which look like a cross between wings and flippers. A long tail remains in the water, waving back and forth like an eel to keep its balance.

Edit:
Grabbing a rail to stabilize himself, he casts Summon Monster III and summons a lantern archon.

Braelex* |

Reflex save: 1d20 + 10 ⇒ (5) + 10 = 15
Braelex keeps her balance as the ship rocks violently. She moves up to the deck while drinking her mutagen. As the alchemy magic floods her system, her features become slightly 'stretched', as her limbs grow more lithe and flexible.
Knowledge (arcane): 1d20 + 17 ⇒ (6) + 17 = 23
"A river drake! They're smaller than their ocean kin, but... well, its still huge!"
Do I know any specific vulnerabilities? Also, the Roll20 map is completely blacked out.

Note the range and line of effect for the spell and determine who gets it and who doesnt.
Sorry, but I am unsure what this refers to.

Should have quotes, sorry. This was a reply to Vuloo for blessing of fervor since he is at the front of the boat with the captain's cabin obscuring line of sight.

Swamp Surprise Round 2
Init: D, Andel, Braelex, Choggi, Nalar, Relan, Vuloo, Krugulk, B
Andel identifies the creature as a large river drake as well, shouting out strategies to defeat it, (using Knowledge Arcana as noted above ... same bonus) and provides a +2 insight bonus to AC, attacks and saves for anyone within 30 feet of him vs the drake.
Braelex drinks her mutagen.
The dragonfly flies off erratically to the north causing the boggard rider to struggle to stay on.
Ride: 1d20 + 2 ⇒ (19) + 2 = 21

Relan* |

Unsure if Relan can attack down at the creature near him, using his reach, or if he needs to step back to do so. Happy to do either. Also unsure who is aware of what enemies.
Relan swipes at the enemy nearest him, cutting twice if needed to drop the creature.

Sorry for the wait.
Reflex save: 1d20 + 6 ⇒ (16) + 6 = 22
Nalar recoils as the drake bursts out of the water, moving with the rocking of the boat as he keeps his balance. Arcane symbols flash around his hand as he thrusts it out towards the drake. Swamp Surprise Round 2 (cont)
Init: D, Andel, Braelex, Choggi, Nalar, Relan, Vuloo, Krugulk, Boggards
Sorry for the delay ... travelling and got tired in the evenings
Also, I screwed up and left the additional boggards out on the display (they should've been still stealthed ... we'll go with my mistake and allow Relan and others to attack
Nalar imposes his will on the massive, simple creature. It sniffs twice, and Nalar smells the acrid scent of burnt metal as it grunts and turns its head toward the north.
Will Save: 1d20 + 5 ⇒ (2) + 5 = 7
Relan spies the boggards climbing the sides of the boat and calls it out to the others foiling their surprise. He steps overstepping and slashes down twice, sending one back headless.
Vuloo starts casting a spell.
The boggard dragonfly rider flails about and croaks loudly ... the terrifying sound rips through the party and all tremble slightly, but otherwise you are unaffected.
The boggards on the boat crawl up as well, 2 of them croaking loudly as they come up causing the halflings above to cower in fear, dropping their weapons. (Everyone else gets hit by jsut one croak ... make a DC13 Will Save or be shaken 1d4 ⇒ 2 rounds)
Technically the beginning of Round 3 ... I'm going to roll the drake in at the end of the initiative order:
The drake leaps off the boat with a splash, slightly rocking the Lucky Jenny. With a tremendous burst of speed, the drake spurts forward through the water rising up and exhaling a ball of lightning at the dragonfly that arcs to smash the rider as well. Some bolts shoot back at the drake, but it is unfazed. The rider screams in agony as the dragonfly bolts.
The drake grumbles something in a staccato rhythm at the boggard rider as it climbs out of the water.
"Promise halfling meat. Steal meat. Die now."

Relan* |

Will Save vs Fear: 1d20 + 6 + 1 ⇒ (3) + 6 + 1 = 10
Relan is disconcerted by the croaking and seems to be shaken by the strange and threatening noise.
He sees the boggard clime up on the starboard side and takes a swing at it.

Braelex* |

Will save: 1d20 + 4 ⇒ (4) + 4 = 8
Shaken by the attackers' terrible croaks, Braelex loads and fires her crossbow at the boggard at the center of the boat.

Swamp Surprise Round 2 (cont)
Init: D, Andel, Braelex, Choggi, Nalar, Relan, Vuloo, Krugulk, Boggards
Andel defends (still expositioning about boggards for bonuses or not?)
Braelex sticks a sizzling bolt into the middle boggard. It is actively defending and tries to dodge the bolt, but the alchemist's aim is true and strikes it deep in the side.
The giant dragonfly slashes out blindly at the drake attacking it, completing misjudging where it is
To hit: 1d20 + 9 ⇒ (15) + 9 = 24
Miss: 1d100 ⇒ 16
Nalar enchants the port side boggard in the bow of the boat and it collapses back against the rail.
Will Save: 1d20 + 1 ⇒ (6) + 1 = 7
Relan having made short work of the first boggard slashes up and over Andel slicing the boggard on the far side badly. The frogman hops back before the second slice finds purchase. However, the lantern archon appears above the boat and clips the boggard with a blast, knocking it back into unconsciousness.
Moved Vuloo's target since the original one is asleep
The dragonfly rider leaps off the creature and attempts to run away, but the drake scoops it up with a single crunch and an electrified bite, spitting the creature out before it thrashes on the dragonfly biting it nearly in two and then spinning in the water to knock it out of the sky with its tail, smashing the creature into goo against a nearby tree.

Damage: 1d8 + 6 + 1d6 ⇒ (4) + 6 + (5) = 15
Drake Bite vs Dragonfly: 1d20 + 12 ⇒ (13) + 12 = 25; HIT!

Drake Tail Slap vs Dragonfly: 1d20 + 9 ⇒ (5) + 9 = 14; HIT!
Damage: 1d8 + 3 ⇒ (4) + 3 = 7
The final boggard croaks once and then leaps off the boat diving into the water.
END COMBAT!
The drake scoops up something from the ground near the dragonfly before it swims up to the boat and looms over Nalar, the ever present smell of burnt metal as it speaks.
"You give me other halfling meat now?"
Nalar notices the arm of the slain crew member in the back of the drake's maw.

Vuloo |

Vuloo looks nervously at the dragon. "Well, that poor fellow won't need his legs anymore. At least his sacrifice will prevent further casualties."

DMFflash |

"No!" cries Othlo. "I will not give Tarley's remains to that overstuffed predator. Convince it or kill it, but we will bury our friend."
The normally joyful halfling shakes with fear but his hands grip his crossbow tightly.
The drake looks back and forth between Nalar and the handling, obviously not understanding. It does appear to be growing irritable.

Nalar Tavor |

Moving back towards the Drake Nalar have lost up his hands ad if to praise the beast.
"Halfling legs have no meat. Nothing but gristle and bone, not worthy of such a mighty dragon like you. Instead we will give you all the boggards, much more meat than small halfling feet. Much better for mighty dragon like you." Nalar says pointing at the bogard corpses.
Diplomacy: 1d20 + 16 ⇒ (20) + 16 = 36

DM Fflash |

The drakes snorts and lets out a short roar, but acquiesces with a huff, snatching up 2 corpses in its maw and knocking the sleeping one into the water. It dives under, bubbles showing its trail away before that disappears into the dark off to the south.
Loot: The three boggards on the deck left behind crude morningstars. The rider's corpse has more interesting gear: masterwork morningstar, amber and shell necklace (300gp), magical belt embossed with the Glyph of the Open Road and the name "Eando Kline" etched in the belt buckle
Othlo nods his thanks to you all and gathers up his other crew members for a short prayer to Desna and Chaldira Zuzaristan.

Relan* |

Well done. Relan says to Nalar quietly Both in charming that beast and in getting it to leave. I've no doubt we could kill it, but would not have liked the cost.

Vuloo |

Vuloo will attempt to console the captain. "It grieves me deeply that we were unable to protect your crew from that beast. I promise you we will do everything in our power to prevent this from happening again."

DM Fflash |

Journey up the Yondabakari
A somber crew launches the boat the next morning, and everyone working finds they have to do a bit more without Tarley. (Con checks increase to DC16)
Moving through the Mushfens is slow work and everyone is slightly on edge after the attack, but aside from a couple of startling moments with fauna or insects, nothing attacks you again as the Lucky Jenny breaks free of the swamp after several days to dock in the predominately gnomish merchant town of Whistledown on the edge of Lake Syrantula. The friendly, but somewhat boring bourgeois townspeople are at odds with the weird, haunting melodies played at night by the town’s hundreds of wind chimes. The next morning, you start out across the 100-mile-long lake stopping at night in the middle of the glassy water. You find the river entry to the Lake on the east side, paddling upriver twisting through more heavily settled farmlands, before pulling up at the mill town of Melfesh, where the townspeople have set up a large gate across the river controlled by two tower winches on either side of the Yondabakari which continues to flow through the gate bars. A man hails you, "Othlo, good to see the Lucky Jenny. Standard tolls: 5 gold for the boat, 1 silver per passenger and ... wait, is that a Pathfinder?" The guard points accusingly at Braelex's newfound belt. "Pathfinders have been nothing but trouble for us ... uh, 100 gold to allow for their potential destruction!"
Othlo, who had been gaining back some of his affable manner, lets his face fall into a gape of shock as he looks back to the party. "James, ahh, we don't have that kind of money just to pass the gate ..."

Nalar Tavor |

Nalar pantomimes rolling his sleeves up as he walks up to the prow of the boat, hailing the watchman. "Morning good sir." He says, waving at the man before making a few quick gestures.
From the description I'm assuming he's the only guard we can see. Casting Charm Monster on him DC 23 will save
Nalar continues to address the guard. "Come now, this blatant price gouging is no way to treat a dear friend is it? I can assure you we're not interested in causing anyone any trouble. Come now, the standard toll is more than fair, in fact you should be ashamed for trying to hold Othlo's purse to hostage. You owe this man an apology as well as waving this ridiculous pathfinder tax."
Diplomacy: 1d20 + 16 ⇒ (7) + 16 = 23

Vuloo |

Vuloo assists Nalar. "Surely the exorbitant fare is unnecessary. I swear we are no threat to your community. Perhaps there is something we can do to assist you to show our friendship?"
Diplomacy: 1d20 + 13 ⇒ (5) + 13 = 18

DM Fflash |

Whilst there is only one guard, the boat is in the middle of a town during the day.
Nalar approaches and casts his spell, drawing the attention of a couple curious folks from the dock, but not a crowd. No one cries out
Will Save: 1d20 + 2 ⇒ (14) + 2 = 16
The man looks at Nalar weirdly as the spells settles on him, "I didn't see that it was you. Of course, you're right ... it's just that, well we're still repairing the town from the destruction wrought previously and some people are in hard places. Move through quickly, Othlo ... don't let anyone catch hint you've got one of them on board. Honestly, I'd suggest you pass on stopping in town this time. Move on Abken if you can. The commune will certainly benefit from the big city goods."
He signals the towers and they begin to winch the giant gates away with a loud creaking noise, giant chains rising up out of the water slowly.
Othlo tosses the man a small pouch and then knuckles his eyebrow before getting the ship back under weigh.
Anything else here?
