Looks like you've got the math right. The cost for magic weapon enhancement is 'bonus' x 'bonus' x 2000. Crafting it yourself you can do it for half.
Each point of enhancement is 1 point of 'bonus.' Effects like flaming are can be 1 to 5 points of 'bonus.'
Just remember that those energy effects like flaming need to be turned on with a command word (standard action). Props if you make the command word 'flame on.'

My original question (as you know) was really long-winded and overly complicated and I thought people would think it was too long and not worth their time, so I deleted it and was going to reword it but unbeknownst to me you had already replied. Sorry Leo! :/ and to anyone this may have confused.
