If I cast Vital Beacon at the beginning of the day then later in the day I used it in combat, would that count as a positive use of the spell in order to trigger D6 Vibrant Thorns?

No, as the d6 upgrades triggers when you cast a positive/vitality spell, and interacting with vital beacon isn't casting it.

the rest is simply the effect of that cast potentially lasting and being used throughout the day.

So if you start combat by casting Vibrant Thorns and then begin casting Vital Beacon, does the damage from Vibrant Thorns jump to d6 for the entire minute-long casting time, or only at the start, or only at the end?

I would rule the answer is in the wording of its heightened entry
