One of my PCs is invisible, and he wants to Disarm a target. Ok, Athletics check VS Reflex DC... but, in that case, with my PC unnoticed and the enemy flat-footed, we can apply some bonus or penalty to this action? It seems reasonable to apply the -2 AC to the Reflex DC, but i think its a minor penalty. For example, do you increase one degree of succes by one step at first atempt while invisible?

Core Rulebook pg. 620 2.0 You’re distracted or otherwise unable to focus your full attention on defense. You take a –2 circumstance penalty to AC. Some effects give you the flat-footed condition only to certain creatures or against certain attacks. Others—especially conditions—can make you universally flat-footed against everything. If a rule doesn’t specify that the condition applies only to certain circumstances, it applies to all of them; for example, many effects simply say “The target is flat-footed.”Source
Officially, you resolve the disarm attempt normally (though the GM could always choose to give a bonus)
