I'm brand new to pathfinder's second edition, and I'm making my first character. I've tried searching, but can't seem to find a reliable answer. At 3rd level, when I gain access to 2nd level spells. Can I add a 5th 1st level spell to my Repertoire instead of a 2nd level spell?


No, you can't. But you can add any first level spell heightened at second level to your spell repertoire. You will only be able to cast it with a second spell slot, but you'll have it.
Also, remember that you can freely swap one spell for another, so you can get rid of a first level spell to put the new one instead.

Can I add it as a "heightened " spell, even if it doesn't have a heightened effect? For example Fleet Step.

Yes. Any spell can be heightened, even if there's no extra effect for being heightened other than being more difficult to counteract.

This sentence should be printed on a word by word basis in the second printing of the 2E CRB, it's incredibly clarifying.

Page 299:

"When you heighten your spell, the spell’s level increases to match the higher level of the spell slot you’ve prepared it in or used to cast it. This is useful for any spell, because some effects, such as counteracting, depend on the spell’s level."

Then the next paragraph starts with "In addition, many spells have additional specific benefits when they are heightened, such as increased damage."

The text is already there, and already clear as can be. People just tend to skip or skim general rules sections, especially if they have some experience with a similar game so they can think they already know how things generally work, and as a result miss this kind of thing.
