Or to phrase that differently, the rule that tells you what item level to consider an item with multiple runes on it does not tell you that you don't have to pay the cost of all the runes included.
It does if I can acquire a level X item.

I see what you are saying now.
That will come down to your GM and whether they are okay with you building your character and being given a Level X item and doing the "I'll add these lower level items to it and pretend that this one piece of text that says to treat it as the highest level of all the combined factors is for purchasing or selecting items, rather than telling a DM whether an item is above the character's level or not"
I don't figure there are going to be any GMs that don't ask you to use up your other item choices and/or money for the added traits, even with the current wording of the rules.
