The River of Souls article had a bit more detail.
The Rahadoumi are still judged as normal, and most go to the alignment appropriate plane as normal
The hardcore Rahadoumi reject their judgment (or more specifically, reject the afterlife itself), becoming dissident souls who remain in the crypts of the Boneyard.
SO the majority go to alignment appropriate planes, and a dedicated few wind up staying in the Boneyard regardless of their alignment.

@Avatar - That's from the 2E Guide to Hell, one of the last books put out for 2E.
It was a pretty fun read, since it directly addressed a number of things that had been brought up in Planescape but not answered. Or deliberately danced around, like why Hell had an almost completely different set of archdukes from 1E, and that it was unclear who the lord of the 9th layer even was anymore.
Planescape mentioned that as best as planar scholars could tell, truly atheistic souls dissolved upon death, apparently having successfully willed themselves out of existence through their sheer disbelief.
Among other things, the Guide to Hell explained what was really happening to those souls.
It also explained the shake-up for Hell's archduke line-up, what Asmodeus was really doing, and the first book to establish that Asmodeus was actually a god. Fun fact: Asmodeus was actively supporting the Athar in their efforts to undermine all gods everywhere.
A number of things from the Guide to Hell carried over into 3rd Edition, into 4th Edition (with heavy modification due to the cosmology change) and may be carrying over into 5th.

I know it's not Pathfinder, but in a previous version of D&D truly atheistic souls would end up being consumed by Asmodeus. It was a surprisingly rare occurrence.
Weeeeeelll… Asmodeus isn't in that game anymore (or at least, he's not saying), but there is a new player…

@ Leo - if you meant The Great Beyond, then yes, it's an intentional change (or more accurately, a clarification). It doesn't conflict with Death's Heretic.
