No special rules that I saw called out in the scenario. I am inclined to treat the stacked crates a difficult terrain.

Yes, they provide cover if they are between you and an attacker. If you move through a square occupied by them, they are difficult terrain.

"Sonnova-" Zarah hunkers down back to a wall of crates, sword point first and moves though the little tunnel she constructed for the mouse folk.
"Funny," growls Zarah popping back to her feet, sword in hand, posing like she means business, "that's just what I was gonna ask you."

"We would ask you the same though my hunch is you are trespassers!" responds the man with the crossbow. "As for does, there are few that would dare tangle with the Consortium."
Responding from phone without the scenario in front of me, but here goes: The correct skill, I believe here, is Sense Motive for a Hunch. I will accept Cara's roll and the result as I believe her modifier is the same for Perception as for Sense Motive.
Cara's hunch is that the reference to the "Consortium" meant the "Kortos Consortium".

Arioch hustles around the crates to get into the view of the two individuals entering the double doors, making sure to show his empty hands.

"Take it easy, we're not here to fight you; we're a concerned third party who was asked to stop a terrible crime happening against the poor, innocent citizens of Diobel. If you'd lower your weapons and speak with us, we can tell you more."

It appears that the plan is to talk these latest arrivals out of attacking? If so, the party may attempt a Bluff or Diplomacy check to try and improve the arrivals' attitude. Cara confirms that their starting attitude is unfriendly.

Let's see your inspection tickets? They're giving tickets out to pass through now. You don't wanna see what happens to people without tickets."

The mustached man (red) lowers his cross bow and turns to the dark-haired woman (green), "When that representative from the Aspis Consortium mentioned that something had gone wrong with an important shipment, I thought we should come and inspect the warehouse ourselves. I didn't know that a 'third party' security apparatus had already been hired to do it."
"Well, you should have," she replies, "because now, since you didn't bother to check with anyone else before coming here first, we all find ourselves here at the warehouse without any ticket!"
Their attitude toward the party is now Indifferent and a request to request that they leave the warehouse and keep your presence a secret counts as dangerous aid.
You conclude that showing these agents Lord Avid’s writ may make them more receptive to a request that they leave and make no mention of your presence, but that Lord Avid would be impressed and speak highly of your discretion, if you were to manage to complete your mission without using his writ.[/ooc]
If you to make a request of these two (and, by extension, their allies now trying to climb up the seawall), the party may attempt a Diplomacy check. PCs are welcome to attempt to Aid Another.

He motions to the dark-haired woman to follow him. "Good night, then. We will leave this in your capable hands."
The man and woman depart, calling to their two allies below to return to their boat.

Would we have the opportunity, when the Kortos goons leave, to pull the ladder into the warehouse? Or even throw it in the water? Also would we have time to have a brief discussion on where we want to setup? Assuming we do...
Arioch gathers the team together for a brainstorming session:
"So the Kortos goons didn't use the secret doors so I'm guessing the Aspis goons will. Should we set ourselves up near those?"

Sounds like a plan to me...too bad I wasted that spell...oh well...lesson learned. Should we split up into two groups? My brother said it's never a good idea to split up, but we could cover two doors at the same time. I could take Sandy and Twitchy and cover one, and you two hold the other. And then if one gets into trouble, the others can help out.

I assumed that the ladder was already tossed into the sea based on this post. Thus, a ladder was spotted among the waves, which was acknowledged by the Kortos agents in this post here.
I will give everyone another day or so to post/update positions, then move us to the next encounter sometime this weekend.

I see another ladder on the map, the one I think Yellow was climbing and wasn't sure if that was a different ladder or if they went and retrieved the floating ladder.

The ladder on the map was tossed in the sea. I have now marked it with a red "x", indicating that it is not present. Yellow tried climbing the cliff side and was not making much progress.
A few demands on my time this weekend are preventing me from starting the next encounter, but I will begin it sometime tomorrow.
In the meantime, those who haven't may make any Stealth checks or other preparations before the agents arrive.

Oooor--a mimic! I've done that with "doors" suddenly appearing in rooms that didn't have as many the last time someone looked. There's one dim (Int 5) dwarf fighter/barbarian in one of my games who, after encountering one, auto-kills every desk he encounters no matter how nice it looks.

As the ratfolk approach the agents near the loading bay, there is a turn of the key and a push of the door into the break room!
"What, the--?" cries one of the new arrivals (red). "The doors' jammed. Looks like there are crates stacked against it!"[b]
[b]"Perhaps, we should try another door. Let's prepare first."[b] replies his companion (yellow), before muttering a prayer to Abadar and moving very quickly towards the larger doors to the west.
