Good to know about the retired Faction quests. Out of curiosity, though, on those secondary success conditions for old Scenarios, have the secondary conditions been incorporated back into the scenario docs? Or is the responsibility on the DM to know to go look for that doc you linked and weave any relevant info/hooks back into the adventure for the players?
And is that letter you posted for us basically fluff at this point? Or is it relevant to a secondary success condition for this scenario?

You can opt to do the faction missions anyway. Players must also meet the secondary success condition for 2 PP. Boons on chronicle sheets may still apply.

Thornkeep and the Emerald Spire are in the River Kingdoms. It's also not too far away to go to Galt, Andoran, Taldor, or the Worldwound, either.

How important is it to track expenses prior to hitting level 2? I mean, do I need to sweat the swapping of gear (and the use of those 2 acid vials)? Or does that just fall under the umbrella of the pre-level 2 character changes?
The use of Inventory Tracking Sheets is mandatory for PFS as of version 5.0 of the Guide to Organized Play.
They're very hard to audit online, so I can imagine that a lot of people hand-wave them. But, they are required. See pages 10, 21, 23, 36, and 51 of the Guide.
That said... I've heard some GMs say: "because of first level retraining, just deduct consumables from your 150 GP of starting gear and retrain with whatever equipment you want." I leave it up to you guys. I'm (probably) not your Venture Officer (unless you live in MA), so I will just trust you to track your resources responsibly.
