Good point, mechanically its a siege engine so a tad complicated. Here's a basic breakdown though: its to-hit is +9. It is like a huge (size) heavy crossbow. Since you are a medium creature, you take a -4 to hit (a small creature would take -6). You are not proficient with firearms, therefore are not proficient with siege engines and take another -4.
One person can crew a light ballista. It is 2 full round actions to reload, but the rules are open as to what happens when multiple people are manning it. The reload time is important because each successive shot gets +2 as long as you can see where the projectile goes...to a maximum of +10 on top of the original to hit...also each bolt weighs 10 pounds. With surprising, but very exciting, force the death machine ejects solid iron from the Princess' hidden pocket. Frantically the sticky hag spins wide to avoid sudden impalement, overcompensating her flight path somewhat and brushing briefly upon the sandpaper shore. You might have time to get off one more shot before she escapes beyond the tree line...

Arven, quick, help me with this" Serenna yells, as she begins winching the ballista back into firing position. Once in place, and Arven has dropped the projectile into place, she hauls it around and sends another bolt off towards the hag.

Sheer manpower can also reduce the penalties for size. Increasing the crew of these weapons by 1 or more can reduce the attack roll penalty for creature size: as long as an extra crew member is no smaller than three size categories smaller than the direct-fire weapon, it can reduce the penalty due to the aiming creature's size by 2. For example, a Huge ballista fired by a Medium creature that is part of a crew of two (the creature aiming the ballista and someone to help position it) takes only a –2 penalty on attack rolls.
so with Arven's help the size difference penalty could very well be nullified.
Taking advantage of the creature's sudden hesitation, Lhinneth tries shooting at it one last time before the darkness engulfs her for good.

Feeling a little better as time passes, fatigue over Arven gets his back into loading the ballista and heaving it round, following Serenna's instructions with a big smile. "Ya seem to have your eye in now, Serenna! Good shot" he says cocking his head to her.

Lhinneth's arrow catches the hag on the upper shoulder, likely close to the heart. She appears lifeless, floating softly down to the ground. Any doubt regarding the shot is removed however, as moments later a giant pole translocates from Serenna's ballista into her face.

"You f&%&ed 'er Serenna. You f%ed 'er good!" Lhinneth enthusiastically shouts as she rushes to congratulate her friend.
"Wait" she blurts out, as if a sudden thought has just crossed her mind. "That didn't look like a Tengu."
Also, if that was a hag, do we need someone to cast remove curse? Otherwise, would Elo be stuck to a single Standard action per turn indefinitely?

With no apparent danger, and most of your work completed, you have the rest of the evening to keep your watches and explore the ship a bit. Horemheb looks concerned at Lhinneth's statement about the Tengu "Mmm...that was Mother Gerund, Warvil used to sell her oil and spices for her dark arts...I dunna see why she would attack."

Serenna turns and grins at the others, giving the ballista a gentle stroke. "I like this thing. Not too subtle, but it sure is effective!"
As the others talk she stands, looking out at the surroundings. "Far too suspect," she agrees. "Maybe the tengu paid her to attack, testing our defences? We need to stay alert tonight. I don't think this will be the end of it."

"Salty and I shall keep an eye out for other assailants" says Lhinneth pacing to and fro along the parapet, the clackering of heels on wood giving her words a peculiarly military cadence. "Everyone else should rest – especially the two of you" she suggests, addressing Elo and Serenna – the former with a dazed expression in her eyes, and the latter walking on unsteady legs, as if barely able to support her own weight.
I'm for sticking to the original plan. Keep the guard up.

Serenna slumps down with a grateful look towards Lhinneth. "Yeah, that's probably best. I feel like I've been keelhauled. Might pass up on that massage though," she replies to Aven, with a weak smile, "Lhin' is the only one I trust that close to my back."

Arven experiences an awakening that is made more odd than other previous awakenings due to the fact of the slow disembowelment. In horror he comes to consciousness to see 2 small shortswords stab into his soft abdomen again and again...the faces of his attackers: familiar looking halflings, one a woman, one man. It is sickening to see their young visages enjoy the work they are performing.
Using coup de grace mechanics for this, auto hit and crit. They dont have sneak attack luckily.

Attacker B: 2d4 + 2 ⇒ (3, 1) + 2 = 6
Surprise round over, all can hear the commotion wake. Before I get yelled at, your chance to notice these guys come on board came during the last fight, it was DC 30 and no one made it.
Coinciding with the stirrings below, the captain's doors (which had previously been locked and never opened) burst apart and from within emerges a whirlwind of black feathers...a tengu shouting "For Bloody Besmara!!!!"

Lhinneth's keen elven eyes are staring at the uniform, oily vastness of the surrounding waters when a sudden commotion erupts from within the very bowels of the ship.
The hag – it was just a diversion! Her well-trained reflexes, however, immediately kick in. A quick run-up, and her legs propel her in the air, adrenaline pumping in her veins; grabbing the nearest rope, she descends upon the unsuspecting Tengu as the avenging effigy of the Pirate Goddess herself.

Also you might want to re-think those attacks on Arven since if he fails those fortitude saves he's dead. I'd also encourage you to check you've included the modifiers for him being prone.

Arven feels his wrath grow against these two halfling foes, moving to get to an advantageous position, "Don't think your head start will stop your death, Feel my Steel, little ones." as his body seems to grow and the rage takes him.

Wow. Almost died there. 2 rays per casting? Must be at least 7th level, better retreat for now...
"It... BURNS!" Lhinneth screams in aguish as she's literally set aflame. With the scorching pain threatening to overwhelm her, she staggers and almost falls down to one knee before her hand blindly reaches for the corked vial she keeps at her belt.

The pain recedes a bit, yet there are still visible burns over all her body.

Scampering madly onto the deck is a beast with an appetite for poultry. It takes a commanding first bite, and upon finding the meat not "foul" at all twists it to the ground with a hard slam. You are fairly sure that was not the wood cracking, but rather the tiny bird bones in the tengu's neck...its clawed foot twitches pathetically as it is consumed.
Hyrix has been defeated. His 36 hp was not much of a match, and croc beat CMD 17 for both checks. xD

Of course there is still the matter of one would-be halfling assassin, sneaking about somewhere in the cloud's haze down in the sleeping quarters...Arven can still see him in the fog, but he takes a few steps and disappears, even after a moment the patter of his footsteps gets lost in the waves hitting the stern...
