When you have two effects that give you a condition, you don't add them together unless they state they add together, like the Drain Life ability of many Undead creatures.
Whichever condition lasts longer is the one that sticks, while the other one ends, as explained in the Redundant Conditions section of the Condition Rules. Conditions with different values are considered different conditions though, so a 1 minute Clumsy 1 won't remove a 1 round Clumsy 2.

The CRB is adamant that Giant Instinct Barbarians will eat an additional -1 to AC for doing what they do. But only -1 as they made it multiple ways to get the same condition and not different or untyped penalties. I understand the question though, it really feels off that Clumsy 2 is a thing but has no relation to Clumsy 1 + Clumsy 1.
You can have a given condition only once at a time. If an effect would impose a condition you already have, you now have that condition for the longer of the two durations... If you’re affected by a condition with a value multiple times, you apply only the highest value, although you might have to track both durations if one has a lower value but lasts longer.
Rules As Written (and Intended) are very clear.

I go large to get 5 foot reach, but I am using my fists because the enemy has resistance to all physical but bludgeoning and my large weapon is a battle axe (slashing).

Well as the feat is essentially just casting Enlarge, I think that was more or less a copy and paste.
I also believe that it [Giants’s Stature] was written as such to avoid a player trying to become large and no longer having an oversized weapon due to being oversized themself, and therefore no longer suffering the Clumsy 1 condition caused by using an oversized weapon. I believe it is safe to say that argument would present otherwise.

Equipment grows with you. Otherwise the now large barbarian would lose part of their damage bonus.
Your equipment grows with you... When wielding such a weapon in combat, increase your additional damage from Rage from 2 to 6

Yes, but what if the character dropped their weapon before going big and then picked it back up? I do think the added Clumsy 1 condition helps to prevent those shenanigans.
