They're not being retconned out of existence. It's just that they won't happen to show up in any further works.
That said, it's true that it would be a bit odd for an iconic piece of an iconic's kit to be something that we were trying to not talk about.
I do have to think, though... if Yoon loves Gom-gom enough to hang onto him even well into her early adult punk phase... what are the chances he winds up as a poppet at some point? Because that would be adorable.
Like, seriously. I want to read the story where some group of enemies or other has finally managed to capture and/or incapacitate Yoon (almost certainly at dire cost to themselves) and her little Gom-gom wants to help her so bad... and then suddenly they can.

Oh my goodness... Gom-Gom poppet. I consider this thread a success just for that.

I honestly worry if I am a rational human being, because I am very close to declaring the existence of owlbears in Pathfinder to be a make or break for me.
Okay, so... hear me out here.
The core books are getting remastered, but the subsequent books aren't.
Dark Archives mentions owlbears.
Ergo, owlbears are now cryptids.

Oh, perfect.
But in all seriousness, I'm concerned. I'll have my old bestiaries for any monsters that get left out. And since making monsters is so easy, I've already got beholders, mind flayers, and other D&D-isms in my games.

Ooooo. Any chance you have those in a sharable space? And...perchance do you have gemstone dragons? The OG Amethyst and its gem bomb breath was always a favorite of mine. I was hoping it might make into a (notional) Bestiary 4 or one of Battlezoo's Bestiaries but this move away from OGL content probably squashes that hope.

Hey, we're all a little irrational about some things.

Just call them birdbears.
Then the judge can vary them.. hawk bears have sharper beaks, vulture bears have sharper claws... and pelican bears can swallow medium creatures!
I love this because I've been stating out a parrotbear, (they have spellcasting)

Sigh...my "I'm concerned" above should have been, "I'm not concerned."

I never did the gemstone dragons. I don't know what sharing policies are with this stuff, but I can send the stat blocks I made via private message. It's just using the monster design rules, because making creatures in this edition is a joy.
