The Fleet feat is one of the many occasions in the rules where a basic humanoid, small or medium size, no special modes of movement, 5 foot reach etc. is assumed, and the rules are not specific on the "general" case.
Benefit: While you are wearing light or no armor, your base speed increases by 5 feet. You lose the benefits of this feat if you carry a medium or heavy load.
So your "base speed" increases. As I would read it, if you have multiple base speeds (such as an eagle for example, which has a land speed and a fly speed), all of them increase.

+1. In the core rulebook there are no races that have additional movement speeds, nor are there rules for playing any of the races from the beastiary.
