The rider Initiates the overrun, however you would use the mounts Overrun bonus.
So the additional feat options for the Charger companion archetype are only to add to the attack roll?
Since Improved Overrun gives the benefits; you don't provoke an attack of opportunity with the attempt and the target may not choose to avoid you... Would these effects not be granted if only the mount had this feat?

Note that mounted combat rules are a confusing, broken mess that doesn't properly work for unless rider and mount share a majority of the feats. Realistically, the mount is the one doing the trampling, and uses its bonus and action do it as a charge'd overrun. But, if the rider wants to make an attack as the mount continues to go by, the rider needs charge through, and if they don't have that, it's usually better for the mount to not be overrunning anyway. So then the mount needs improved overrun (and continuation feats) to not provoke twice as they move pass (once for attempting the overrun, and then the second option AoO for moving past if the person chose not just get out of dodge and forgo the AoO, but as a charger they can't do this (how or if they know this before they decide to take the AoO is a different question)).
The rider gains nothing from the overrun feats as he is not attempting the overrun, and if he has a reach weapon such as a lance, he cannot capitalize on a greater overrun AoO (unless maybe the creature is large or bigger, ask your gm and see long reach weapon debate). However, if he has charge through, he can technically forgo his charge attack until after the mount has passed and successfully overrun its target (assuming it does, otherwise the attack may be wasted as above when you're too close to attack) so that he gains the attack against prone target bonus to hit as well.

The mounted rules are simplistic and thus a bit of a mess and require home GM interpretation. There are lots of post in these forums related to Mounts and movement.
Rider AND Mount act together. Normally the mount provides movement or attacks(using it's BAB & bonuses) and the rider expends a Mov action to direct the Mount, it can vary. There will be scads of AoOs by moving through a crowd & taking actions that also provoke AoOs so feats are generally needed. IMO AoO takers get a choice of Rider or Mount.
You & your GM have to read the Feats and agree on the scope of what they do and how action economy is affected. What is a reasonable attack sequence for rider and mount.
In your home game review have your GM also consider the spell Phantom Steed (a spell effect).
