I was trying to role-play reaching a decision on what to do with the guy. Thoughts?

I mean you aren’t going to get any pushback from Tisha about looting someone. :)
But seriously, we were asked to kill as few as we can. But given the clear attack on us when we tried to talk, even the most lawful character shouldn’t object to stripping anything even related to violence from Griggiz.
Personally, there should be a pretty clear path to trial for this guy. You have him on Assult with a deadly weapon. Unprovoked assult on a police officer and very likely from what the other wererats said a series of prior assaults on bums.
Plus the woman who asked us to look into this talked about wanting to make war on the city, so you could probably get evidence of incitement to rebellion if you went in and just searched the lair or talked to the woman who asked us to come here.
So I would suggest one of us guards the body/way out. (Or shackles him to something so he can’t get taken by his followers. But that could be hard if he can change into a rat and slip away.). Then the other three declare themselves with the watch, declare this a crime scene, and encourage the others to leave while we process the lair for evidence.
You have plenty of probable cause, and if some valuables happen to slip in Tisha’s pockets, I’m sure that is totally accidental. (Although I’m guessing the Magic gear on Griggiz is a good portion of the loot here)
Then once we process the crime scene, we dump his unconcious body in the watch cells, fill out the paperwork and let justice take its course. This probably happens daily in a city this large.

Move Through Threatened Squares
In addition, you can move through a threatened square without provoking an attack of opportunity from an enemy by using Acrobatics. When moving in this way, you move at half speed. You can move at full speed by increasing the DC of the check by 10. You cannot use Acrobatics to move past foes if your speed is reduced due to carrying a medium or heavy load or wearing medium or heavy armor. If an ability allows you to move at full speed under such conditions, you can use Acrobatics to move past foes. You can use Acrobatics in this way while prone, but doing so requires a full-round action to move 5 feet, and the DC is increased by 5. If you attempt to move through an enemy’s space and fail the check, you lose the move action and provoke an attack of opportunity.

The thugs are well equipped. Each has a potion of cure moderate wounds, a magical chain shirt, a masterwork hand crossbow with 10 bolts, a masterwork rapier and a combined 24 gold sails.
Vendra has a wand of charm person (14 charges), a wand of remove disease (3 charges), two vials of giant wasp poison, a dagger, a circlet of persuasion, silver and violet earrings and bracelets (worth 180 gp in all) as well as keys to apartments and Lavender. The cash in her pocket are 13 gold sails.

water breathing is 2h per level. And the time can be split on multiple people.

The loot has generally been in in here. Bit I don’t think anyone has a current loot sheet.
But yes, the water breathing scroll should cover all of us.
It’s just the swim checks that are most likely going to be the problem.
