Back to Captain Marvel: Fury and the Flerken. FURY AND THE FLERKEN!!!!!!!
It likely involves hitchhiking with the 13th Doctor, closing and/or correcting several of the most egregious Moffatisms, punching Chris Claremont + Jim Shooter + Dave Michelinie in their faces (no wait, that was me empunchening their faces), and rescuing one Dottie Underwood. It's not that she is older; it's that you are now accidentally younger.

I was just gonna suggest I was born in a year prior to the year Freehold was born, but your version is WAY better.
But I was punching Dan DiDio while you were working on the others.
Does your extensive knowledge of this time travel trip mean you were there too? (Memory is still adapting from all of the timeline jumping.) That must've been heckuva good time.

There will be dozens of theories. I think that Goose is a Flerken, and that they didn't want to use Chewie because of copyright reasons.

Disney is an AA (or AAA) megacorp; you fix megacorp problems by throwing shadowrunners at them. Or Thor shots.

I'm pretty sure Disney could have used Chewie as the name, but is choosing not to. Even other companies can make Star Wars references in their IP without violating copyright, and Disney can since they own copyright to Star Wars in the first place. I'm guessing its from them not wanting to create brand confusion between their flagship brands, especially when it comes to merchandising.

On the subject of the cat's name, Joel is probably right that it's more about merchandising.
Goose is also a good name for an airforce cat for many reasons.
As for the entity who takes Fury's eye, IIRC he is deputy director of SHIELD, it will probably be the current director who is a Skrull (someone who would be interim between Peggy and Nick).

If the Skrulls infiltrate Shield and are like
"Hey...these guys are already infiltrated by some group called Hydra..."
"What should we do?"
".....you want to infiltrate them too"
"I don't see why not"
Just need a Xzibit Skrull cameo.
This would also be a nice plot seed to plant in Captain Marvel, set in the 90s, before building toward a Secret Invasion event and/or Avengers 5 in 2020/1.
Edit: And if they actually do Secret Invasion, can we get Tatiana Maslany as Queen Veranke?

Goose is a good name for a pilot's pet for many reasons.
RE: Skrulls and Hydra and SHIELD.... IIRC the way Hydra could infiltrate without going detected was in part due to SHIELD's "defense" mechanism of serious compartmentalization. In various cases, the right hand had no idea what the left was doing. Hydra was active in some SHIELD subsets (like STRIKE) but didn't touch others--and so if you were in a department Hydra didn't touch, you'd not only have no idea, you might even have no way of knowing.
IIRC Skrulls only take the memories/identity of the one person they emulate, so if they took the form of someone who had no idea about the Hydra infiltration, like the director, they themselves wouldn't know.

As far as I know, Skrulls just shape-shift, they don't get memories. Unless they changed that when I wasn't paying attention.

I think they do research. :) And they're good at imitating body language and mannerisms and the like, but no more.
Nor do they need to just pick one person to mimic or for that person to be present at all. They can just turn into anyone, or pretty much anything, as they wish.
They wouldn't necessarily find out about Hydra as a random SHIELD agent, but if they were also infiltrating with an eye towards control, they'd likely wind up replacing some of the people in on the secret and get access that way. Through access to documentation or being given Hydra based orders or something.

I should point out -- I am discussing from the point of view that it really makes a mess of continuity to have the Skrulls in on the Hydra infiltration (wouldn't they either have tried to steal the tesseract or given Hydra alien tech to help them if it would be to their advantage? Why then did Hydra fail?), and trying to explain why it's unlikely.
Given Nick Fury, extremely competent and paranoid super spy, had no idea about Hydra's infiltration, I don't think it's something some rando would just stumble on because a memo happened to cross their desk. "Dear Bob, it's your turn to pay for Pizza Friday. PS: Hail Hydra."
Is it possible they got involved? Sure. I'm not trying to suggest you or Greylurker are necessarily wrong. But does it make my head hurt tremendously if you're right, for trying to piece together how it all works and went down? Yes.

I dont recall that, but I was a kid at the time of the kree skrill war, just getting into comics.

Well, I'm not even sure Skrulls actually tried to infiltrate SHIELD, much less had much success at it. I'm basically running off of "what if?" here.
But I wasn't thinking of some rando, but of Skrulls replacing people already in on Hydra. The Hydra agents in SHIELD have to occasionally communicate, even if it's in a cell structure kind of way.
And it's easier for the Skrulls to realize it than for Fury, since Hydra knows about Fury and is focused on hiding from him.

I would love to see Chewie Goose learning about Western society/Earth culture through reading the adventures of Bill (Bloom County) and Hobbes (Calvin and Hobbes).

For reference sake, until recently, the Skrulls never had access to memories of the people they impersonated. That changed with Secret Invasion utilizing some kind of mind/memory machine that gave them sleeper agents. Hence why they had Pym Skrull and some other Avengers.
So while it would be POSSIBLE for Skrulls to have done it...they didn't possess such technology until MUCH later on in the comics. Could they have it in the MCU? Possible. But again, not sure it would happen in time for them to infiltrate SHIELD and HYDRA for a long period of time.
Especially since Skrull Sleepers would be mostly low level human operatives, not Super heroes.
