I am starting a game. A player created a cleric of Pharasma. The character has a birth mark like the Pharasma Symbol. Can this birth mark replaces the holy symbol in channel ennergy?

Birthmark faith trait is absolutely the best way to go. If for some reason that won't work, then there is the holy symbol: tattoo, which could be re-flavored as being a birthmark without much game effect. For a starting character the 100gp price is pretty steep though.
