One of my favorite fight was a final battle against a master Rogue.. He and his followers ambushed us in the City Market( City watched had been bribed to be elsewhere). Hundreds of civilians and we had no way of knowing who was who until they attacked. And attacks of mass destruction where not an option unless we wanted to kill innocent people.

What you need is a Vigilante with Twisting Fear and Dazzling Display. Or a blaster with a Merciful Spell metamagic, or somebody with Hold Person, mass, or... Uh, a lot of things.

Talking about level 20 rogues and no mention about Master Strike?
A rogue with high initiative and lots of daggers (twf and stuff) could theoretically get the drop on a group of PCs and master strike them all before running away with half of them dead.
Or to go further, a level 20 rogue with proper ways to stealth, a strong ranged weapon (like brilliant energy) and sniper goggles could take down an army if he wanted to.

For a level 20 BBEG that is scary as hell. Your players would call shenanigans though.

Nah. Give him some kind of remote detection (arcane eye, clairvoyance, locate creature, discern location, etc), a seeking bow, and phasing arrows (from Ranged Tactics toolbox)... that's shenanigans.
Once a day BBEG rogue spends a round or two standing in a random building and putting one potentially lethal arrow into each of the PCs... until they're all dead or flee the city. Just needs to know what 5' square they are in and then can shoot through any walls, crowds, whatever in between.

An earlier method of doing this (as well as cheaper, since that looks to be 400-900 gp per shot) would be shadow conjuration to do abundant ammunition for your seeking bow.
Objects ALWAYS make the save against that spell...which means that there is only a 20% chance that the wall would interfere. That is what? 1-2 lost attacks ina full attack?
I might be a bit shaky on the specifics though, so don't quite quote me on this. Shadow evocation and conjuration are just that kind of spell, where things are vague since it is supposed to copy other spells, but have its own unique mechanics.
