Rogues have a hard enough time as it is, with even the most merciful DM's. (S)he sounds like (s)he's of the camp that won't let you get your SA on iterative attacks, and that just makes the Rogue worthless. Talk it out, and if (s)he doesn't budge...
Run. Run fast.
Well, he couldn't have actually sneak attacked in that situation anyway...
Not for the reason the dm described, though.
Rogues should invest in Shadow Strike early in their careers.

Any chance they were barbarians? "At 2nd level, a barbarian gains the ability to react to danger before her senses would normally allow her to do so. She cannot be caught flat-footed, nor does she lose her Dex bonus to AC if the attacker is invisible. "
Or dwarves? "Benefit(s) You aren't flat-footed during a surprise round that you don't get to act in or before you get to act at the start of a battle."

Which means even if you are invisible you can't sneak attack after the first round. Invisibility gives you concealment, if concealment doesn't allow you to sneak attack then neither does Invisibility.
Invisibility specifically denies opponents their Dex to AC, which means you can sneak attack them.

Found where it says invisible people attacking opponents treat them as being denied their dex.
Invisible
Invisible creatures are visually undetectable. An invisible creature gains a +2 bonus on attack rolls against sighted opponents, and ignores its opponents' Dexterity bonuses to AC (if any). See the invisibility special ability.
Now to find something saying the same thing about people hiding.

Found something --The Stealth Playtest from September 20, 2011 suggested to add the following condition to the game:
Hidden: You are difficult to detect but you not invisible. A hidden creature gains a +2 bonus on attack rolls against sighted opponents, and ignores its opponents' Dexterity bonus to AC (if any). You do not have line of sight to a creature or object that is hidden from you.
However it wasn't added to the game, no clue why.

It's in the rules, but it isn't outright stated in one place--it requires a basic understanding of logic (A implies B and B implies C means A implies C).
Wraithstrike on how sneak attack works from Stealth in the RAW.
