I already have Vanish but it only stays for 5 rounds. Which is out of combat around 30 seconds. If I swap it out for another lvl 1 spell and take the lvl 2 spell Invisibility in stead, would that be a smart choice?
Obviously it's better to have a longer invisibility time but is it worth the sacrifice of a lvl 2 slot?

It depends on what you are going to do with it? In combat you will probably never need more than 5 rounds of invisibility. Out of combat with lots of sneaking around, 5 rounds will almost never be enough. Which do you think you will be using it for more often?
Or if you have a semi-stealthy friend that needs the help for scouting. Or if you have a familiar that seems to be getting targeted too often for your level of comfort. Then invisibility is great.
On the other hand I have a sorc that mostly buffs and summons. So it is primary defense for him in fights. He casts vanish (sometimes with a silence rod) just before entering and area where a fight is expected then he can buff and summon as needed and probably not be targeted for an attack. If things are still active at 4 rounds, I will probably be casting an attack spell anyway. So for him, vanish is plenty long enough.

It depends on what you're using it for. If you need more than 30 seconds of invisibility, that answers your question. Given that it's a longer duration to start with and uncapped, it definitely is worth a one level jump.
Remember that Invisibility is the standard spell, Vanish is really a weakened version of it.
