Well that faq addresses using magical items, and not creating them. I think it's reasonable to rule that if the same character scribes and uses the scroll, that the abilities would apply. After all, scribing a scroll is like casting the first 90% of the spell, and reading a scroll is like completing the last 10%. I don't this is supported in the rules, but I think it's a reasonable houserule that isn't explicitly contradicted in the rules either.
If a player scribes the scroll and another character reads it, or vice versa, then I'd say definitely no, per that faq.

The question addresses using magic items, but the answer is not so limited in scope. "Unless they specifically state otherwise, feats and abilities that modify spells you cast only affect actual spellcasting, not using magic items that emulate spellcasting or work like spellcasting."

You're certainly able to houserule whatever you want. I understand your rationale, and it's pleasantly non-reductionist in contrast to many approaches to such discussions. I disagree, based on the description of creating and using scrolls, along with the language of the ability.
The ability is used when you cast a spell. Creating a scroll isn't casting a spell. Using a scroll isn't casting a spell, it's completing one.
If a scroll's creator can imbue an ability or feat into the creation of a scroll, then it would seem like that is something that could only be finished by someone with the ability, yet isn't. Likewise with the completion. Were you to go with the houserule idea that the creator can complete a scroll that he has created with the ability imbued, it might be worth considering whether that scroll may only be completed by someone with the ability, or only the same creator. This starts to sound like a different category of item.
