So feats says:
In addition, if you have other feats which allow you to apply a set numerical bonus to any aspect of this spell (such as Spell Focus, Spell Penetration, Weapon Focus [ray], and so on), double the bonus granted by that feat when applied to this spell.
However on Piercing spell Benefit: When you cast a piercing spell against a target with spell resistance, it treats the spell resistance of the target as 5 lower than its actual SR.
So with that said would this not treat the benefit as double?

IMO, it is a definite no.
Spell Perfection only affects "set numerical bonus to any aspect of the spell".
Unlike Spell Penetration, Piercing Spell a) does not affect an aspect of the spell, nor is b) a bonus. Piercing Spell affect the SR of the target, instead. Thus it shouldn't be doubled by the Spell Perfection.

This is the RAW answer everytime I've seen it discussed before, for those reasons.
I'd like to consider it a 'bonus', because generically it might be (as is, really, any feat), but the word 'bonus' in Pathfinder has a specific use, and I don't think this fits under the current RAW.
... Though I wish it did, and wonder if it might just be an oversight in writing, so I think it's a great FAQ candidate. I think for the cost of at least 4 feats it's not broken and might be RAI.
