As an Alchemist, you will need to make a number of Spellcraft checks, as you will not meet many of the prerequisites for the item you are crafting.
Good thing spellcraft is a class skill and that an alchemist is an Int based caster so there are lots of skill points to crank that Spellcraft.
But you are correct BBT, it is still very tough to be an alchemist/crafter... I mean, just look at what the spellcraft check is to make an Alchemical Golem (/shudder).

Going against published material, and flavor, to disallow an Alchemist to build an Alchemical or Flesh Golem just seems mean.
Now, he may not be a rules guy, but James Jacobs agrees that the Alchemist can take Craft feats.
If you really want to deny him this, perhaps you can let him have the Master Crafstman feat instead of the Brew Potion feat.
It's a balanced option that will keep you both satisfied.

GM decision! Honestly though, I've got an alchemist that does the exact same thing for one of my RL groups. GM lets me, and I have a lot of fun, without taking any of the balance away. This is where I come to the table and say I created X of Y. The GM looks at me and says, "When? You're still in a dungeon with hostiles. Did you rest at all? You're probably sleepy...."
