There is actually one race that gets an extra favored class option for Gunslinger. Goblins.
Gunslinger: Add +1 to critical hit confirmation rolls made with firearms.
Not exactly amazing, since confirming a hit is rarely a problem, but there you go. If you wanted to transfer that to any other race, I don't think it's going to break the game.

A few final questions:
Can alchemical cartridges and other special bullet types be used with advanced firearms (which use brass cartridges)?
For the pistolero archetype, Pistol Training doesn’t say it replaces the gunslinger’s usual Gun Training. Do they stack (with regard to bonus Dex damage, etc.)?
My wife will be playing a pistol-wielding gunslinger with a high Cha. Which archetype is better: pistolero or mysterious stranger? I suppose this depends on the answer to my second question above.

BYC just meant that if/when Paizo puts out favored class options for the Magus and Gunslinger, your DM might allow your wife to drop her 1 extra skill point or hit point per level retroactively and take the new favored class option for all levels instead.

Nothing says they can't but nothing says they can, either. The brass cartridge itself is called out as an alchemical cartridge. So, personally, I'd allow it. Maybe fluff them up so they're not paper and wax cartridges, at least.

Technically, yes. But I think this is a pretty clear oversight. I wouldn't stack them.

Either can work. Mysterious Stranger is fairly reliable and will probably be stronger at low levels since you can get a stat to damage from level 1. As long as you don't completely dump Wisdom, Pistolero will probably come out ahead in damage as Up Close and Deadly gains dice, especially if you pick it for your Signature Deed. And if you start slinging double barreled pistols, the eventual immunity to misfire is kind of nice. Plus Twin Shot Knockdown is really cool.
