When you select an animal companion does it keep its racial bonus feat's listed in the bestiary?

Such as a horse which has run as a racial bonus feat.

No.

You get the stat block that the core rule book gives. You don't need to refer to the monster manual for any animal companion. You have one feat at the beginning following the animal companion progression table though, and could select Run for it.

Nope, they come tabula rassa, blank slate.

Nothing keeping you from putting run back on it as its 1 hd feat though. Its a horrible feat for a character but its not bad on a horse.
