Joking aside you would only be able to make half your attacks with the reach weapon the others would have to be either attacks against the ground an adjacent enemy or simply passed on.

So if FOB works like two weapon fighting, how would it interact with a reach weapon using the sohei class feature of Weapon Training?
Nobody truly knows. Monks are one of the great mysteries of Pathfinder. Nobody, including the devs, know how they work (or don't work, as the case may be). :P

The way everyone ran it before the kerfluffle: Make all attacks with the reach weapon.
The way the devs originally clarified it: Make your main-hand attacks with the reach weapon, make your off-hand attacks with another weapon (probably unarmed strikes to kick empty squares around you, or 5' step up and then kick the guy you polearmed earlier).
The devs realized that interpretation breaks the zen archer, and might have other significant consequences, so they just said nevermind, we'll work on it. The problem is that since it was a clarification, not a change, by RAW it should have always worked that way. So some people run it the way the devs said (which is sometimes broken), and some people run it the way they always have.
So ask your DM.

One possible interpretation might be since it is assumed that when flurrying you are making an extra attack with something other than your primary hand, flurrying with two-handed reach weapon requires you to make your extra flurry attack with an unarmed strike (knee, forehead, flying wushu roundhouse kick).
BUT WAIT, you say?! Doesn't it say monks have no offhand attacks? to which i say (in the most zen way I can muster) ... yes.

As a side note, the devs pointed out that the Zen Archer was a specific and intended exception to the FoB rules, and no part of their ruling was intended to weigh on monks using FoB with a bow, but rather specific to their attack routines when TWF. The uproar on the forums after the posts addressing this put a lot of words in the devs mouths that were never said, and complaints about problems the devs specifically addressed (such as the Zen Archer). The Two-Handed weapon wielding Sohei was not one of the issues addressed yet, but as a GM, I would allow them to make the full set of attacks with their Two-Handed Weapon since they'll only be getting their normal STR bonus per Flurry rules instead of STR and 1/2.
