Wizard's Three was always fun.
I loved Pages from the Mages. I liked the idea that it wasn't just about new spells, but about spellbooks and the history of the wizards that made the spells.
In recent years the Demonomicon and Volo's Guide have been great, and so have the Campaign Classics articles.
The Creature Catalog is great, and so many of the classic monsters of D&D have come from articles like this.
The Ecologies have been one of my favorites, because its a great way to transition a monster from being an encounter to having an oppourtunity to roleplay another character in the game.

How could I have forgotten Wyrms of the North? Thanks Shade. There have just been so many good ones.
Yeah, the earlier 3rd edition Ecologies were a bit . . . er . . . not impressive for a while. I don't mean this disrespectfully, but I reread the Troll one a few months back, and it was so sparce compared to some of the classic ecologies.
The more recent ones have been just great . . . wouldn't it be great if someone that was an old hand of these ecologies and was a proven Dragon contributor did something like some kind of ultimate ecology? Hm . . . yes . . . that would be great.

I like Class Acts. ^_^
Wait, what? I don't count?
Fine! I'm taking my ball and I'm going home!
Ok, I'll back you up then, one my favorites (and by far my most used in 3.x era) were the Class Acts. Biggest problem I had was remembering which issue they were in. :)
Other than that, I haven't looked at my old ones in years, so just speaking of 3.x, I'd say Campaign Classics definitely, and the more recent Ecologies. If there had been Core Beliefs Eberron or Core Beliefs Forgotten Realms, they would have topped my list, too.
I would also get jazzed about some of the preview series (like for Expanded Psi Handbook and Eberron). It was a great way to get info out there early and build my excitement for those two.

In order...
1.) Demonomicon
2.) Creature Catalog
3.) Wyrms of the North
4.) Dragon's Bestiary
5.) Ecology (particularly the old-school format that tended to introduce new variants, and the really recent format that is a bit of a return to that format. I'm not a fan of the prior 3E incarnation)
OTOH, those are my favorites as well, but not necessarily in that order. :)
also liked Bazaar of the Bizzarre, and Pages From the Mages. :) there are probably others, but can't think of them ATM.

In another thread we've been writing about our first issues of _Dragon_, and in looking through my old stacks I notice the older issues had numerous articles each month discussing non-TSR (at the time) systems and games. I notice, particularly, a lot of articles on CoC. I'm not articulating well, but what I'm trying to say is that in some ways the older format was certainly useful for groups running several systems. Complete articles in this vein would be nice, but then the two Magazines wouldn't be 100% D&D content (tag line), and I don't suppose it matters at all now.
I should probably just delete this post, as it seems to ramble...
