I would say that if you want to do a specific thing, such as plug a hole in the side of the ship, that would be best suited using a specific skill such as carpentry.
If you wanted to direct a team of craftsmen to repair your ship, shipwright would be the right skill. This would result in either a roll against your shipwright skill, or give a bonus to the various craftsmen in your team (depends to a degree on the situation).
I also allow the use of shipwright for the specific skill, but the DC is higher (or you take a minus on the roll, which is the same effect).
Profession (sailor) is more about operating the ship - getting it moving, surviving storms, assessing how well the ship is doing, etc.
Finally, note that the Sea Hag currently has a crew of 40 plus the PCs, so many of those minions have the proper skills for their roles. They would use profession sailor for many of their day to day duties (such as deckhand or rigger) but also have some sort of specific skill such as carpentry or sail making or caulking or etc.

@Zama - did you stick with the 1,000 gold piece limit mentioned above in the initial recruitment post?
Haven't completed purchases, but I will be. I plan to get a Masterwork composite Longbow with +2 strength (which I think costs 550gp), a few potions and the normal stuff (Mess kit, mirror,etc.). I don't think I'll need rope, lights or crafting tools as they will come with the ship, so I should be able to fit it under 1000gp.
Currently, I think he has listed a handy Haversack (that's worth 2000gp all by itself), about 10 or so potions @50gP each and the usual toot an adventurer has (I transferred purchases from another build and haven't adjusted them yet)

Ok, I have updated purchases. +2 Str MW composite longbow costs 600gp, not 550gp, and I have 5 potions; the rest is various odds and ends. I have made up chalk powder in a paper case by buying chalk and paper (so cost of 4sp and 1cp each).
Note I have purchased 80 cold iron arrows, but I expect him to only be carrying 40 on a normal day; the rest would be kept in reserve on board ship. Similarly the blunt arrows would not normally be carried. They are for occasions when non lethal damage is needed.
