According to the rules for 2e Pathfinder Society, there is a specialist who transfer runes for free and without a check, provided that I supply any needed materials.
Having a formula that the specialist can use to Craft the rune doesn't count right? I actually need a weapon or runestone that has the rune I want to transfer? I was thinking for a moment that I could just buy the formula for a +1 weapon potency rune then have the specialist etch a new rune, but that seems like a stupidly easy way to get around the 35 gp pricetag. Too good to be true.
So if I want a +1 warhammer when I reach level 2, is it best if I just buy a +1 warhammer for 35 gp and sell my old warhammer for 5 sp?

Transferring a rune has no additional cost, but you still have to pay the 10% materials cost.
Not Crafting--and I don't know why it would be free anyway.
However, at 1st level you can redo your character as much as you want, including trading in equipment (other than expended consumables) at full value. So take the whole gp for trading in the mundane warhammer, as long as you do it before playing at level 2.

Can I do that after my final session as a level 1 character but before playing a level 2 character in the next one? I was under the impression that I become level 2 as soon as I get to 12 XP, which is immediately after the session. That means I'm level 2 during that downtime, right?

Check the guide for the order of operations when applying credit
When a chronicle is applied, the following things happen in order: earn adventure gold, complete Downtime, then earn XP. Downtime occurs before leveling up, which affects alternate Downtime options including crafting. Items may be purchased at any time when not playing an adventure, so characters can level up before making purchases, which affects what items are available.

After playing a new character, you might find aspects of your character you would like to change. Don’t worry! Until you play a game in which your character starts with 12 or more XP, you can freely rebuild your character completely.
You can rebuild your character until you actually start a game at level 2+. This is mostly important for GMs who might have assigned chronicles to a character that has reached levels 3+ without actually having been played, but it can also be relevant to players who assign a bunch of chronicle sheets from adventure paths etc to a character to suddenly bring them up several levels.

Unless you have a +1 weapon from a chronicle. You can't get a +1 rune until 3rd level.
If you have access from chronicle, it is likely attached to a weapon that you would need to buy then transfer the rune to the Warhammer.
Either way, your going to pay for the rune

+1 weapons and +1 runes are 2nd level items, not 3rd, so any character can buy them if they can afford them.
You can always purchase the following items so long as you’re in a settlement of at least 5,000 residents (and scenarios might sometimes provide additional allowances or limitations):
Any common equipment in sanctioned Pathfinder content with an item level less than or equal to your character’s level (minimum 2).

Right. I always mix that up with the striking rune.
